I've got a question, say Anderson had been able to use the Normandy as his flag ship, where would Shepard's cabin be? With your LI, if you have one, or would Shep bunk with the crew?

Well shepard would not have a mission if the reapers had not suddenly attacked, he would still be rotting in the brig while anderson would have gone about whatever business the alliance was engaged in, preparing for the reapers.

If Anderson had taken over use of the Normandy I don't think Shepard would have been onboard, most likely posted somewhere else?

2 of my Shepards are renegades who dislike the Alliance and is more and happy to work for TIM (give him the Collector Base) so I'm a bit confused as to why they would both hand over the Normandy and go back to Earth to stand trial.  It just doesn't seem like the thing that they would do.

Plus it would have been nice to see the trial as a prologue at the start of the game.

Deck three, forward port-side cabin across from sickbay and behind the galley - where Miranda was found in ME2 and Liara is to be found in ME3. This room is labled as the XO's quarters.

However Anderson might have decided to switch with Shepard, since the XO's quarters in the SR2 were the Captains quarters on the SR1 - which in turn could explain why Liara took that room over in ME3. If Anderson had intended to bunk in the XO's quarters it would probably have more and better connections to the Normandy's computer and communication systems. Since he would have needed to be able to access that information when working.
It certainly seemed that there were better connections to the XO's quarters in ME2 than there were in the Captains quarters. It would make sense to reuse those connections rather than try and refit the Captain's cabin with new ones.

Makes a lil more sense if you do Arrival... Hackett makes it sound like they'll come after him if he doesn't turn himself in. So he does, says he will. 

Then we pick up after that.
