Mass Effect 3 Reapers - Our motives are really ****ing retarded. We have to destroy everyone to save... everyone? I don't know- seriously man, just roll with it. We have no clue what we're doing either.
See, I would be perfectly fine with them NOT explaining the reapers origins, at all.
When you start in part one by saying "We are beyond your comprehension" Then litterally MAKE IT beyond our comprehension. Don't try to rationalize or explain it so that we can all get it. Just stick from part one to part 3. "You mere mortals are just too stupid to know" Period.
Explaining their motivations tunes the reapers down from this implacable, impossible force into something much more concrete and malleable to the perspective of the reader/player. "If they want this then we can do this" ect ect ect.
Will it dissapoint some people? Absolutely, they'll see it as a copout. But for me, that is a level of speculation that would be great for this game. For almost the entire ME series since I played part one I was trying to figure out what they could possibly want and came up with 3 theories, One which I can say is a fairly good one given the context ME2 brought.
So yea. For me, from start to finish if they would have just kept on repeating. "This is too much chuck noris for your mind to grasp" that woulda been just fine.
