I think the story is different, where some people show up or don't (eg. Wrex or Wreav, Kaiden or Ashley, etc) based on your choices, but even Mass Effect 2's ending was very similar.
That's because they made sense in context, were as the endings for ME3 don't... even out of context they don't make sense...
Reasons why ME1 and ME2 aren't that interconnected is because is a programming nightmare few, if any can achieve in todays gaming industry. The level of complexity and branching story telling would be far too much for any company. And the pay off wouldn't be worth it.
hence ME1 ME2 are both separate from each other while maintaining familiar faces from your previous game. yet they stand on their own if a new comer comes into the series. As they said they were going to do.
ME3 however is the final piece. Is easier to understand ME1 and 2 if you dont make ME1 a prequel but rather a parallel title to me2 and they both combined to make ME3 Based on the many dicisions thus far. Although for profit purposes you need ME2 save to be able to import anything from 1 into 3. But that is just marketing not really necessary. They could have easily allowed you to have you been able tor ead ME1 saves and adding w/e you wanted as if you were starting from scratch.
