Can you be more specific? There's a number of side missions that only trigger after you do other missions (Packages for Ish, the Patriarch stuff for Aria, etc.), but nothing I can think of that would qualify as "secret".

In that case, then no, I don't know of any secret missions. They're all relatively easy to find (so long as you talk to everyone) and none require any elaborate thing to unlock them, just some will only unlock after Horizon or something.
I guess there's a couple which you can only get while doing Archangel/Mordin's recruitment missions (rescuing Mordin's assistant and getting the datapad about plans to overthrow Aria), but neither is really secret either.

There's a small assignment you can do with Jacob in your squad later on. Visit the place and head off to the right where the markets are and two Salarians will be talking and try to get your attention. You'll have the opportunity to pick up some packages at the Citadel and Illium, and you'll soon discover it's part of a plot surrounding Aria's henchmen.
Aside from that, there's not really anything "secret" although you can get revenge on a Batarian bartender who poisons you, and assist a Quarian in getting the money he needs to finish his pilgrimage.

Do you particularly need Jacob for that? Pretty sure he wasn't with me when I picked that up. Mind you, I did something wrong because even though I completed it by scaring the Salarian off it didn't mark as completed in the journal.Urdnot Grim wrote...

No, you don't need Jacob for that, but if you played the iOS game (Mass Effect Galaxy), he'll have some dialogue with Ish. As for not getting it marked complete, that's a known bug with the journal, don't worry about it.

No need to have played Galaxy, Jacob and Miranda have some unique dialogue with him, but that's all. You can get the quest regardless of the companions.
And no, nothing that may be refered to as "secret" neither in Omega nor anywhere else. As stated, some quests just need some requisites to unlock.

Wasn't worried so much as puzzled, and since Ish had vanished (van-ish-ed, heh... I'll get me coat) I half expected it might be soething like that.
