But as of more ordinary shonen, I'm thinking Hunter X Hunter would be good. And Dragon Ball (the original series, not Z), if you're into japanese humorics.
EDIT: I don't mean to bring down Pokemon or YuGiOh, nor to be overly elitist, nor to say Hunter X Hunter is ordinary, nor that DBZ is far far worse than the original
But as to more shonen recs, I'd go with Hunter X Hunter, or Dragon Ball. I've only seen Dragon Ball and about half of DBZ myself, but I can easily say one should start with the original. It gives a lot to the sequel series, and is better, in my opinion.

Yeah watched Ghost in The Shell for my science fiction class, one of my favorite movies of all time. Any more science fictiony ones? Is Cowboy Bebop any good?
You watched all the seasons of GITS?
But there's loads of others. :)Akira for one. And yes, Cowboy Bebop is good (although not anywhere near my personal favorties, for some reason).
My personal favorites, and ones that are more objectively good are as follows (in no particular order):
FLCL - both allegory and coolness.
Paranoia Agent - a bit creepy and deep, allegory-filled smart flick.
Ergo Proxy - sci-fi, dystopia, robots like humans, with an introverted feel to it.
.hack/SIGN - a good slow, touchy-and-introverted one, about a virtual "World", an more-to-it-than-life MMO via a headset.
Neon Genesis Evangelion - symbolism, philosophy and giant mechas... also, lots and lots of "mind-****", as much as I hate using the term, this is supposedly what it's all about.
Darker Than Black - it gets better with every episode-
Escaflowne - classical styled fairy-tale like anime story, very good narrative, characters, and some heart-felt emotion to it-

I'd recommend them all (with some reservations to titles like Gantz), up until Black Lagoon (sort by rating).
edit: for some reason it says Sora wo Kakeru Shoujo there, when it should say Toki wo Kakeru Shoujo (I've never seen "Sora..."). "Toki..." is for The Girl Who Leapt Through Time.

Aria the Animation (& the Natural & the Origination)
Kino's Journey
Mushishi
The Twelve Kingdoms.

.hack//Sign as mentioned above is worthwhile as well for a sort of MMO anime.
Akira is good... though I still don't know what was going on in the film half the time.

Really not knowing your tastes it is hard to really say...Pokemon and YugiOh are kind of vague...
To be honest, I think you'd be a perfect for trying out Fate/Stay Night. Great series and the whole "summoned warriors" idea that your other two use works here as well.
I'd say if you are interested in something of a more political nature, try Crest of the Stars or Starship Operators.
If you are looking for something in the steam punk sense perhaps Last Exile (I swear it gets better after the first two episodes).
For something old school and purely fun (and if you enjoy the graphics), Reboot.
If you are looking for lots of battles, Yu Yu Hakusho is hard to beat. Fullmetal Alchemist might also work for you though it rubbed off on me as a bit preachy towards the end. I think I enjoyed Trigun more than Fullmetal, even with the pacifism throughout it.
For something a bit more space based, I'd suggest Outlaw Star (one of my favorite quotes came from that one) or Galaxy Railways.
For a detective/mystery flair, I'd go with Case Closed and Ghost in the Shell.
Take your pick and try one out.

I also would not say Hunter x Hunter is a "ordinary shonen" since it's more mature and has better writing than shonen series that most people view as good and mature, like Death Note, FMA, Franken Fran and Blood+.
And that says a lot too since HxH is a fantasy battle manga/anime.:innocent:

As I do think Death Note is something out of the ordinary, as far as the classification shonen is involved.

This already makes it "more" mainstream.

DBZ has a lot good to offer, but I was more stating that one should start with the original - gives a lot of depth to the continuation that is DBZ.
edit: also, there're no sexist jokes in DBZ.
Though the scenes with the dead bunch and Kaio-sama have been great, in addition to everything else.
On the Ginyu thing, I just love Freeza's expression about it.

And yeah Death Note is out of the ordinary for a shonen but still it's not alone in the mature side of shonen, if you get what I am saying.
And nope Hunter x Hunter is far less mainstream than stuff like One Piece and even Death Note.
Also everyone should start with Dragon Ball in Japanese first, well not really, in my view everyone should start with the manga but it's kind of hard to find so what can you do.

Aww Reboot yes, thats a name I have not seen in a while.
Beocat's got a point I'm not sure what you would be interested in. If you have Netflix start rating what you have seen and see if it wil give you any anime sugestions.
Personally Ghost in the Shell, Full Metal Alchemist, Bleach are all good. I know Fruits Basket is more female ish but I thought it was good. Oh and Mushishi.
Just some examples I can think of in short notice.

Still the Bleach anime is better than the manga and that right there says a lot about Kubo's "art" and "story".

Yes, I loved Escaflowne. I started with the movie myself, but the series is better because it explains a lot of the lore and terminology that the movie doesn't delve into. The series was very emotional. It's a great anime.Beocat wrote...

Science Fiction...hmm. I've seen quite a few but some have some fantasy elements mixed in so ymmv.
Ghost in the Shell is definitely a good choice for sci-fi.
Outlaw Star
Gundam Wing
Eureka 7
Trigun
IGPX
Zoids New Century Zero
Cyborg 009
s-CRY-ed
Beside the list above, the rest are animes that I'd recommend personally regardless of genre.
Trinity Blood
Code Geass
Death Note
Blood +
FLCL (Fooly Cooly)
Wolf's Rain
Black Cat
Sayonara Zetsubou Sensei
The Magical Shopping Arcade Abenobashi
Excel Saga
Miyazaki's movies are great choices as well.

Ah I enjoyed Eureka 7 myself. Fooly Cooly struck me as very weird but oddly adicting. I only seen some of Trigun but that struck me as a good series too.
I will have to take note of the others to take a look at.

Code Geass - Season one had great strategic battles, season 2 dropped this in favor of super mecha. If you enjoy giant robot fights, this one is for you.
Gundam 00 - Super Mecha to the extreme, as it is a gundam series.
Folly Cooly: Wacky, but deep in the psychological department. Want to see funny interactions or to get a deeper meaning, watch this.
Ghost in the Shell: Cyberpunk world, heroine, action sequences.
Death Note: Fan of violence, meet a great anime.
Bleach: Very popular, Swordfighting, high school hero, powers/"magic", rescue the damsel, Power to eleven. Very simple good guys verses bad guys. Not the deepest plot...
Will be able to think of others that I enjoyed when I have some time out of work.

Hmm...Cyborg 009 is indeed a great anime if you can actually find a copy. With Zoids...I also preferred New Century over the others. Solty Rei is another great sci-fi-esque anime though a good deal of the sci-fi doesn't come into play until the end. I have a friend who would be shouting Nadesico in this thread right now but I couldn't stand the protagonist personally lol. Maybe some day I'll go back and finish watching that one.Enmystic wrote...

@Trapper - if you liked Reboot (a classic) try looking up Shadow Raiders (aka War Planets). It was before Reboot...ahh the memories
I think I'll add Kikaider (the first series) to the list too. This is sci-fi with intense melodrama. Loved it. I never understood how people could get hooked on a drama until I watched this one.

^ This stuff always makes me lol, "dat anime suxor, it so mainstream 4 kidz", then goes and watches another fringe mainstream anime "dis is what wheel anime is gaiz." Technically its all anime, and its stuff I avoid watching.
And why Dragon ball and not Dragon Ball Z? I mean minus Z being blatantly more violent and more drawn out, I don't see a huge difference, especially with the early DBZ.
