I'd like some advice here on the last mission. I'm looking to keep everyone alive, crew and squadmates, everyone. But I also want to complete every sidequests that I come across.

When does the crew get abducted?

I believe it's right around the time you get Legion.

Also, will I still have time to complete Legions loyalty mission?

I want to complete every side quest before the crew gets abducted.

If you want to get some side missions done before the crew is abducted, do them before collecting Legion. Once you do get legion, the crew will be abducted within 2 more missions or Normandy landings (as in visiting the Citadel or Omega). Once the crew is abducted, you will have time for at most 2 missions before the crew starts to die on the collector base. It is possible to continue doing missions after you finish the suicide mission so even if you don't do all the side missions before getting legion, they can still be done later.

Zack is right, I just want to be more specific.Don't read if you don't want to be spoiled on those specifics, tho.
Once you get Legion, you can do one more mission without risking your crew - that should be Legions Loyality Mission. If you do one more, the first part of your crew dies. This includes Kelly and if I remember it right Dr. Chakwas.
If you want to be sure everyone survives in the final mission, theres a detailed thread for that on the forum here - just look around a bit.

Just checekd it - Dr. Chackwas does not die. Actually, no matter how long you take before you enter Omega4, Dr. Chackwas will survive.
