Obviously the answer is rather easy. Bioware couldn't give you the choice if you rather work with Cerberus or the Alliance, for whatever reasons. So you work with the Alliance which makes Cerberus your enemy. Basically the other way round from ME2.

The Mass relays are Reaper tech, the Citadel is Reaper tech, probably alot of upgrades ont he Normany or any Alliance/alien ship since the discovery of the Citadel and mass effect technology are Reaper tech.Someone With Mass wrote...

So he was not indoctrinated all along nor was he destined to be.
