Oh, I'm not saying that Cerberus are the good guys, or that the Alliance is worse than Cerberus. I don't like what they did on Akuze, Pragia and Overlord.
I'm only saying that the Alliance, and a lof of the other organizations in ME, aren't that perfect.

Yeah sorry, but we can't say the Alliance never did it. They probably did and would probably do it again if the stakes are high enough. Shepard can be an idealist, but don't expect any political group to be anything but opportunists. I mean we know how black ops work and that they exist. Basically the Turians were using Reaper artifacts to make themselves into husks, TIM came into contact with it when he tried to rescue his friend from it. TIM only had his eyes changed by the artifact, his friend was not so lucky. Right before TIM wakes up for the first time after contact with the Artifact he has a vision of the Reapers.
The vision says:
"You have but two choices. You can hide~"
"~Or you can accept your fate. We are your destiny."

From what I remember, they supported the Conatix and the program, but they weren't directly involved. Though I could be wrong, I don't remember well that dialogue.
edit: read the wikia, the files were classified to cover the Alliance's mistakes. I'd guess they were involved in some way.

If I read something like this I really have a hard time to understand why everyone acts like the Reapers don't exist. I mean, seriously. I know unicorns don't exist. In TIM's case we know it was true. We don't even hear this from him, we hear it from the guilty party. Mind you, I sense TIM's retaliation was because they were hiding things from him and wasting his money and time, not because he was morally outraged. He's not a nice man.

I simply don't remember well how the Conatix program worked. I wasn't even sure if the Alliance supported the program, or if it was a private operation.

Since cerburus were involved with the co-development of the normandy, I would not put it past them to have had a hand in those children being taken from their homes, I'm not defending the alliance, they can be easily accused of negligance and ignorance, but my vote will always be for those who want "live and let live" something cerburus obviously does not want since their ultimate goal is to dominate all other species.AlexXIV wrote...
