Can anybody tell me how the choices in the ME2 loyalty missions affect the way former squad mates (and current ones such as Garrus and Tali) react to you and talk to you? Also how the actual choices affect the game, will Sidonis make an appearance if I warned him etc.? Please no large spoilers, just small hanging spoilers please.

Well it's obvious too much that they survive the suicide mission and appear in me3 
however how much impact the loyalty missions had i dare not say. Maybe alot, maybe not.

The biggest one seems to be whether to keep or destroy the genophage data in Mordin's mission.
