Okay, so I'm trying to finish the game to get a save file on my hard
drive so I don't get screwed over by missing characters and stuff in
ME3. I accidentally deleted my old save, so this is my only shot.
I
just finished the Reaper IFF mission. The only other missions I have in
the galaxy are the one where I have to wait for EDI to integrate the
IFF, and the recruite samara mission. I can't do the recruit samara
mission because I did the lair of the shadow broker DLC before talking
to liara and now my whole game is sabotaged.
I can't do legion's
loyalty because I'm guessing I have to pass time first. But I can't pass
time for his loyalty mission to unlock or for the iff mission to
continue because I don't have any other missions to do in the entire
galaxy, except for one that I can't do because of a bug.
Is there any way to at least progress the game for me?
Help! Can't finish story!

When you already did LotSB, there should now be a terminal in Liara's office on Illium (where you first met her). On this terminal should be all the intel you need to start Samara's mission. Good luck.

There is, but it's glitched out and when I select it it just kicks me out of the terminal without anything happening. Is there a workaround for that glitch?

You need a save editor.

^ a good one.
Start with a save with Shep standing before the terminal to save time.
step one, back up your save.
step two, open your save with the gibbs editor and remove the check for recruited Thane.
step three, play the game with the modified save to get the info on Samara from the terminal.
step four, resave the game AFTER getting the info.
step five, modify the post info save to re-add Thane back to your squad.
continue to play the game and have fun.
EDIT:
also the Normandy Crash site planet will advance conversations allowing you to advance the game as well to either prod the game to get legions loyalty or if you want to try and get Samara loyal. This is an alternative if don't mind not having Samara recruited.

Bioware makes no promises, but if all you do is remove one guy and then put him back it shouldn't, but there is no guarantee 100% that you will be safe. The only way to know for sure is to do it and try, one reason I said to make a backup first. I personally don't think it will make a difference as long as you don't get stupid with what you do.
