So, what was Shepard doing when Thane was fighting?

Seriously guys why asking this... the writer(s) (be it Mac or any others) decided to make that a forced event via a cut-scene so that the story could just progress to the next part as planned, otherwise of course we (Shepards) would have intervened. It's it obvious enough.

Nah, Mac Walters was holding Shepard so his story could unfold as planned.

Yes, that's right. But there exist better ways to do so rather than turning everyone involved in such a cut-scene into incompetent morons. Hell, in my opinion, just adding 2-3 Phantoms as Kai Leng's aid so Shepard and Co. have something else to worry about during Thane's fight would go miles in improving that scene (not to mention removing all that drama so Kai Leng can look badass).

I've got similar thoughts regarding this scene and the one on Thessia, truly. Not only would the scenes seem less...awkward and almost static with backup of Missy Leng rushing into the scene, keeping Shepard and company occupied, it would also largely skirt around the inconsistencies pointed out here and elsewhere regarding Kylee Leng's seeming invincibility.

He was inconvenienced by plot. Shocking I know. Why not flip the car over on the Citadel and throw Leng off too?
Nooooooo that would intelligent.
...or just fly up closer to the bridge...so Leng gets smashed...
It's so easy to sit back and say how things could have gone.
It's obvious that these things would have completely changed the plot throughout the game...so I am actually grateful that it plays out exactly how it does.

We could have both the same plot and a truly badass Leng if Bioware didn't go the lazy route when establishing his character by making everyone's IQ drop sharply when in his vicinity. Truly, Rule of Cool must triumph over everything!

Harbinger indoctrinated some soldiers, say batarian commandos. They infiltrate the citadel hidden as refugees. This way his henchman dont need stupid plotarmor, still have the military knowledge to stage a coup and can be shoot by Shepard anytime.
The coup plays out as normal, (Udina is indoctrinated aswell), and its foreshadowing to Reapers taking over control of the citadel.
Shepard can intervene, even save Thane, and no damage to the story has been done.
Having Harbinger as your antagonist througout the whole game, works better, because Harbinger dosn't need plotarmor. Its plausible that Shepard can not defeat him until the end.
