The crew don't get abducted until you try accessing the map. The conflict occurs automatically after the loyalty mission ends.Clippersfan wrote...

Hmm... Maybe I solved it and forgot. It's just weird I didn't get option to make peace considering I had a lot of paragon+renegade AND a full reputation bar. Not sure what happened...

The first, as you have obviously figured out is your reputation (paragon/renegade) bar.
The second is a tally of "Peace Points" from various Quarian/Geth missions throughout ME2+3. The situations where you receive "Peace Points" are the following:
ME2:
Legion's Loyalty Mission: Rewrite = 0 / Destroy = 2
Tali's Loyalty Mission: Exile = 0 / Innocence = 2
Legion/Tali Argument: Siding with someone = 0 / Moderating argument through reputation interrupt = 1
ME3:
Saving the Admiral = 1
Shutting down the Geth Fighters = 1
The total of points you can receive is 7. I know for a fact that peace can be achieved through a paragon interrupt with only 5 points (following a pure paragon path in ME2/3). It seems natural to assume that achieving peace through a renegade interrupt would require all 7 points. (Needs confirmation)
Notes:
Recommending peace/war in ME2 may or may not have bearing on things, but I can't say whether it matters for certain.
Legion will die regardless, either through actual death or by sacrifice.
The strength of Geth/Quarian fleets once recruited is affected by choices in ME2. Geth are stronger if the heretics are rewritten, but I believe quarians are thereby weaker. Quarians may be stronger with destroyed heretics and therefore the geth are weaker.

Where is the choice made - during the post-reaper scene? Does the fact that I punched the heavy fleet admiral affect anything perhaps?

Most likely you didn't have the proper pre-requisites in your game for the options to exist. The charm/intimidate options have a very small window of opportunity to appear. You must have had Legion in ME2, done its loyalty mission, preferably destroyed the heretics (although not absolutely necessary) in ME2, solved the Tali/Legion fight using the charm/intimidate option in ME2, etc. It's a point system, and each of those actions are worth a certain number of points. There's a certain thresholde you need to cross point-wise before the options appear. There are point value lists and tutorials on what to do all over, just google "geth quarian peace" or something of the like.
Actually, I figured out what I did wrong....I forgot to do the geth fighter base mission first *facepalm*. I went back to an earlier save, did that mission, and wouldn't ya know it, that got the renegade/paragon options to show up. Thanks for the reply anyway/

Are you playing paragon or renegade? Either way you need high scores in each. For Paragon, you should get the option during the argument. For renegade you need to side with Tali. Then talk to legion immediately afterwards and as you explain what you did, there will be a renegade option in the dialogue.
