Throughout the first 2 games, are ears were treated to sexy massages by Reaper voices saying how "THEY WERE BEYOND OUR COMPREHENSION. WE WOULD NEVER UNDERSTAND" and so on.
Then, in Mass Effect 3, it turns out that their whole magical plan was to create synthetics... to save organics, from synthetics, by killing organics, or something.
It really was out of my comprehension, I guess.
Should the Reapers goals and cause been left mysterious?

the whole plan was to prevent singularity, which is a proposed point in time whereby technology will superceed natural evolution and turn upon it.
But yeah, there is a definite issue here of the Reapers going from god-like unstoppable machines with superintelligence, to a bunch of not very bright machines whos modius operandum is somewhat ironic in manner.
It gets worse when an immortal being tells you that synthesis is 'inevitable'. If it truely is then an immortal being would simply trigger synthesis, delaying it makes no sense, that's the kind of thinking that people with finite lifespans have.
Yeah, the Reapers plan should of either been far more intelligent or left unexplained. I'd of opted for unexplained.

I remember reading somewhere that originally the reapers had something to do with dark energy, like what was happening on that planet where you recruit Tali in Mass Effect 2, but the idea got scrapped and changed into what it is now.
