 So I'm on the mission on the
quarian homeworld that involves you being uploaded into the Geth super server.
Short way in the mission there is a geth memory of the quarians working on the
first geth. Giving it it’s name and such.
Shepard ends up asking why the quarians are
wearing masks when the memory is of the past. Legion tells Shepard it is
because he is persiving the quarians as he knows them and asks Shepard how many
quarians has he seen without masks. 

I didn't romance Tali in ME2 so my question is, if
you did romance her does Shepard acknowledge that he has seen a quarian face,
also do you seen the quarians faces in the flash back because of this?

Yep, when Legion asks how many quarian faces he/she has seen, they reply with "Well... one."

No Quarian faces are shown because apparently one face isn't good enough to cross reference it onto the projections, this is however acknowledged.

Every single Quarian mission except for saving Admiral Korris acknowledges the Tali romance.

I loved those little videos about geth. They made the choice to kill them in the end feel really bad. While It was necessary for them to die for rest of the galaxy, they certainly were the last species to die because of the reapers. They will always be remembered for it. RIP my little brave synthetic friends.
