I just started playing last night (I finally bit the bullet and used the PC USB workaround to get my CC back on the Xbox). but here are some things that I don't understand. So I'm finally back in the Normandy, but I've joined the Alliance again so how am I able to continue to use the ship that Cerebus funded. Next where's my entire ME2 crew that I kept alive and were loyal? Why aren't they still not there crashing around. Where's KellyGrrl? Ah well I'm going to keep playing, maybe it will explain itself as I go on.
How am I able to use the Normandy SR-2, I thought Cerebus owned it

When the Alliance took Shepard, they took his/her ship, the Normandy.
They modified it to make it Alliance again. None of the ME2 exclusive characters, as I understand it, are permanant squad members.
You'll see them around if you do the side missions. It's generally not too hard to determine who will be where.
Samara is involved in a mission concerning an Ardat-Yakshi monastary. Grunt is in a mission with a Krogan squad investigating Rachni. Etc etc. Play the game and you'll see most them around eventually. Others may require a bit more effort to discover.
Kelly died in my game, but I heard she'll be in the refugee camp on the Citadel.

You took the Normandy from Cerberus when you told TIM to F-Off or that you'd do things your way or something. Then the Alliance got it and made changes as they told you.

Shepard turned the Normandy SR2 over to the Alliance after the Collector Base mission in ME 2 [at least that is what the story is in game]. Since the ship was previously Cerberus the crew would have been let go since the Alliance wouldn't be 100% sure of their affiliation. You will run into quite a few old members of your crew while out and about - most have returned to doing things elsewhere in the galaxy [I won't spoil things, but generally they went back to what they were doing before Shepard brought them into the fight against the Collectors].

Its bairy mentioned but you can see the normandy in one of the comics commanded by anderson, with shepard in the brig (im guessing his quarters).

Well, Cerberus is a terrorist organization according to the Alliance, so when Shepard turned it over to the Alliance when she went back to Earth for her trial, they impounded it and made it their own. Kelly was a member of Cerberus and jailed. The Cerb engineers were jailed too, although you can use SPECTRE status to free them. Your squadmates have moved on, although you get a chance to do something with / for them each through the game.

Edi saved the ship when TIM activated the kill switch for it. That's why they where able to take it back to the alliance.
