In ME2, we had the upgrades terminal in the Tech Lab for upgrading weapons and the ship.
Now we upgrade weapons at the Armory and in Liara's office. But how/where do we upgrade the Normandy? Or is it not necessary in ME3?

They're listed on the war asset screen for the Normandy. So they probably improve its asset value.

So i don't have to manually upgrade? If i find any upgrades in missions, it automatically upgrades the Normandy?

What Normandy upgrades are you expecting to find on missions?

The only upgrade I've seen so far was a sidequest from the Engineers.

I found some shield or cannon, can't remember exactly. It was from scanning.

What exactly do i do with it? Or has it already been automatically upgraded?

If it's a war asset, then it should be automatic. Maybe that's a way to get the ME2 assets without import.

Just be sure you're not confusing it for Citadel missions.
