So I'm still very early on, wanted to finish ME2 again to have a save ready since switching to the PS3, I've only done the first plot mission where you pick up Garrus. Hacket has offered a couple of what I would view as side missions? Showing up as N7 in the jounal log. Are you penalized in terms of the war effort by not doing plot missions right away? Are you still allowed to explore without it ruining the ending or locking you into a worse outcome?

As I understand it, if you progress too far in the "main plot" (read 'priority' missions) then those missions auto-fail denying you the opportunity to get resources from those missions permanently. However, there doesn't seem to be a clock otherwise.
My advice? Do all the side missions you can FIRST and then do each "priority" mission last to close out a 'chapter'.

You are not penalized per se, but some of the side missions might eventually become unavailable if you progress the storyline and never bother with them.

I noticed a lot of the time that I would have a mission(find x in y system and bring it back), but I couldn't even go to the system that the item was in until later. I got really screwed when I had to go back to the Citadel to turn in some quests, only to find it under attack and having those missions auto fail.

Which is why you need to do the missions that you can do first. The Citadel won't come under attack until you progress in the main plot to a certtain degree.
