I saw this posted on the PC forums but found no report of it on the PS3. I can confirm the same thing happens on the PS3 as I've encountered the bug as well.
During the Eclipse Quest given by Aria, if you follow the "Paragon Route" and refuse to release the prisoner, you have the chance to speak with her second in command, who agrees to take the lead. According to the interwebs, after that happens you are supposed to receive a message from Bailey that would allow you to finish the quest, but in my case (and others) nothing happens. I can't go back to the second-in-command (he's not selectable), and neither Bailey nor Aria acknowledge the process. You cannot simply continue the quest.
Hope this get resolves quickly.

Myself and countless others are having the same experience with this quest glitching. It's like Skyrim all over again. Shame Bioware.

Update* I just spent over 45 hours of gameplay... FOR NOTHING BECAUSE MY GAME FROZE DURING ONE OF BIOFAILS FREEZES DURING A AUTO SAVE. MUAHAHAHAHAHAHAHAHAHAHAHHHAH

Eclipse second in command is someone named Sayn if I'm not wrong. Go find him at the refugee bay.

The only problem I had with the quest was figuring out what to do after talking to Bailey's assistant. I don't know if it's a bug or a design flaw in the quest tracking system, but the quest log never updated to tell me to seek out someone else, it continues to say "Speak to Bailey's assistant" until the quest had finished. I only figured out who I was supposed to talk to next because I happened to head over to see Garrus.
I was tempted to say the quest log was bugged, but after seeing how some of the other side quests are logged in the codex, I'm leaning more toward poor quest tracking. It's amazing how bass ackwards the codex feels in this game compared to Mass Effect 1 and 2, where quest logs got constant updates.

Hi guys I'm having the same problem with this quest - it just won't finish and you can't talk to the second in command (I did the Paragon option as well) - he is just sitting there and ignoring you - is this a bug in the quest or a bug in the quest list ? - I'm also getting the black screen freeze issue, and the warefare map has been unavailable quite often though it came back last night - i'm using and older fat ps3 with 640gb hard drive and the game is on disc not from psn

I spent last night working out why this quest failed but it did mean starting the game again from the start - I figured out that the problem is with the game crashing when you try to get to the docks holding area - the only way to get there without a crash is to go via the purgatory level then get back in the lift then head to the docks to speak to Seyn to get him to take over Eclipse - the mission then ends correctly - can't say I'm impressed as I was about 12 hours into the game before I restarted but at least I know now to go to purgatory before going to the docks area and can avoid crashes for now - I just hope an update fixes this problem sooner than later
