 So the reapers are synthetics that are destroying galactic civilization to "save" galatic civilization, and in order to stop them ("save" galactic civilization) you must destroy galactic civilization? Additionally Harbinger wanted to put Shep in a reaper in ME2...

So... Harbinger is Xzibit?

He puts a Reaper (Based on Shep's actions at the end of ME3) in a Reaper so he can destroy galactic civilization while he destroys galactic civilization...

Here I'll summarize it for you in easy words.
Reapers exist to harvest advanced species. But they leave the primitive species alone.
They do this because Advanced species could create a different version of the Reapers( Just mean Synthetics) that could just target all species essentially wiping out all organics. An example of this could be on a much larger scale the geth and quarin.

So in actual sense Reapers actually make possible that organics don't die out COMPLETELY.

But they don't MAKE it possible. As we saw with the Quarians and Geth (At least if you manage to ally them) organics and synthetics can live in peace without the reapers. Even if you don't ally them, the geth didn't start the war, the quarians did. By the reapers logic they should be popping up to kill the synthetics every 50k years so that the organics won't kill them instead...
