There's no need to get to 4000 or 5000 effective strength. The endings do not change. You just get a short clip at the end that literally tells you no information.

Sorry is absolutely false i'm halfway my second run and EMS and War assets do NOT carry over and there are no extra war assets nor bonus...this is just a legend and the Prima guide is just a terrible guide full of errors

 What I did was to use the Gibb Save Edittor.  You have to do this operation BEFORE the final CERBERUS mission at the latest (and I suppose it's also the safest this way).

Step 1. Open your save game.
Step 2. Scroll down to the last entry : 'Player'
Step 3. Expand 'Player'
Step 4. Inside, find the entry called 'GAWassets'
Step 5. Select 'GAWassets'
Step 6. Click on the '...' to the right to open a separate window.
Step 7. Your first entry should have ID 173 and Strangth 93 (if I remember correctly). ID 173 represents 'Alliance Fifth Fleet'. 
Step 8. Change Strength 93 to a higher number. I changed it to 6000+ number, which coupled with all my other assets and multiplied by 50% gave me the EMS of over 6000 alltogether.
Step 9. Save your changes (best to save on a new save slot).
Step 10. Run the game, go to your War Room and check your EMS.
Step 11. Play the Final Cerberus mission.

So if you don't have MP you wil need to play the game twice for the secret ending , sorry but that's how they set it up.
