I've learned that there is only one ending in which Shepherd lives...and it's where you choose to destroy the Reapers, the Geth, and EDI. How does that make sense when part of Shepherd is non-organic? Wouldn't s/he have died as well or at least be paralyzed to some extent? Just a very curious question.
and as you said.. part of shepard is non-organic.
if i remember right it was stated in ME2 that most not-viable systems are "enhanced" with synthetics

But musing on it, maybe you could look at it that perhaps the Crucible was unsuccessful and merely delayed the next cycle?
Though I'm not really sure what to think about it, I'm pretty sure Shepard didn't have enough cybernetics to qualify as a synthetic--or atleast not enough of one to be mortally effected by the blast alone (the other injuries, however, well. . .).
So considering Shepard is still alive we can assume that either one, they're mostly human and so it didn't effect them, or two, the crucible is merely delaying the Reapers and subsequently the next Cycle.

Destroy ending only destroy the Reaper, EDI and the Geth because they are buit/upgrade from Reaper pieces.

Nope. Check you fact. Shepard survival is only possible in the Destroy ending. You need an EMS of 4000 if Anderson is "saved" else you need 5000.

Spoiler alert, having a the best possible ending and destroying everything, we see Shepards chest plate and then taking a deep breath.

AI's don't work like that, it seems more that your consciousness is downloaded to the Guardian and your protocol overrides the Reapers and sends them back but its inferred that doing this doesn't control the Reapers merely let you survive unless you need the Reapers.
