Charr's death. Thane was terminally ill, Mordin at the end of a long life (his only regret being that he would have liked to run experiments on sea shells)-- and both of their deaths had meaning and purpose.

Charr died in the dark, far from everything he loved and valued. And then, you realize that everyone on the Citadel dies. Including their daughter.

I'm suprised nobody mentioned this. It's just a small part but it was a breaking point for me.

That elcor in the embassies who gives you a 'go and fetch' quest so you can buy some time for their ships to evacuate their planet.

You do the quest, return, he thanks you and then you ask 'So, how many civilians did you manage to get out?'

There's about a minute of silence and he says in the most anguished voice I ever heard (and this from an elcor) 'Not... enough...'

That was the part I really wished this war would end.

Oh, where do I begin?

When you join Thanes son in prayer, only to find that Thanes dying wish war for you.

When Legion acts for the first time as an individual to save his species, and the Quarian fleet is obliterated.

When Moridn hums "Scientist Salarian" as he sacrifices himself

When Kai Leng stops you on Thesia, and for the first time, Shepard fails to complete his mission

When you and Garrus talk about the bar in heaven.

What purpose does Mordins death serve if you sabotage the cure?  It's a futile sacrifice.

Ditto on Legion if you side with the Quarians, or Tali if you side with the Geth.

So did I, but just because I didn't see those scenes on my first playthrough doesn't mean they aren't in the game.

In my opinion pulling the trigger on a renegade interrupt and shooting Mordin in the back is way more depressing than the noble sacrifice that most players saw, especially the way he crawls towards the control panel at the end but doesn't quite make it...

Compared to that him curing the genophage in an exploding tower is practically sunshine and lollipops.

I failed to warn Kelly Chambers to change her identity. Hearing the two former Cerberus engineers talking about her taking one between the eyes during the coup attempt was nausea inducing. I was glad I got the autofeeder for the fishtank, I couldn't even look at it after that.

I found the story of Samara's daughters to be particularly gut-wrenching. Not only were they born extremely dangerous genetic pariahs, spending centuries sequestered away in some monastery, Rila also had to become Reaperfied. Her unflinching sacrifice and her resolve really got to me, because it was brought about by an utter hopelessness. It was too late for her, and there was no way for her to survive outside the monastery anyway. That really made me sad.
