Seems as if I can only choose between to the two; let the Quarian reclaim their homeworld, or doom their entire species...

Is there anyway to gain peace between the two?

yup, tell Legion to upload code, Tali will go QQ, pass Renegade (and possibly Paragon) check .. and voila ... Geths are upgraded, Quarians back out and dont get slaughtered
