For me it was the Krogan/Turian peace treaty.
I still remember watching some of the demo footage before ME1 came out. One of the scenes they showed a lot was the show down between Shepard and Wrex. I remember thinking "When I get to that part I'm going to agree with Wrex and get the cure for the genophage." Of couse, by now, we all know who that scene can play out. Judging from some old forum posts I think a lot of other people assumed we could side with Wrex at that point as well.
Time passed and I only became more dedicated to the Krogan cause. Wrex was my favorite companion in ME1 and Grunt was one of my favorites in ME2. Overall the Krogan are my favorite alien species from the Mass Effect galaxy.
So after 4 years of waiting to ride to the Krogans rescue I finally got my chance and it was everything I wanted it to be. I knew other players could still betray them, some others wouldn't even have Wrex alive at that point, and when it was all said and done Wrex really makes it clear how loyal you've been to the Krogan cause. That paragon interrupt that allows you to go in for the bro hug is easily the coolest of its kind in the series.
So how about you? Was the Krogan/Turian line also your favorite or did you maybe prefer Thessia or the Geth/Quarian line or maybe finally getting to destroy Cerberus?
What was your favorite portion of the main quest line?

I haven't beaten the game yet, so after this post I'm probably out of this thread for a while, but I really liked the mission where Cerberus attacked the Citadel.
When I heard no response from the woman that asks you if you want transportation to the Citadel when you dock, I knew something was up. Then they showed the Cerberus guys in that room where she usually is. Huge sense of urgency on that mission. Also Renegading Udina as a Paragon Shepard was nice, I didn't even hesitate.

I'm as far as the start of the Quarian arc and I have to say so far my favorite is the scene of Kai vs Thane.
God damn did I want to get in on that fight with my Vanguard though, but I'll get him. I don't care what the risks are with the Auto-kill moves. I'm going to teach that guy a thing or two about close quarters combat.

I think I have to say the quarian/geth bit, if only because I cared more about that than anything else. The fact that pretty much all the resolutions suck kinda ruins it, though. Even with peace, you still lose legion. and for some unknown and stupid reason my main shep couldn't make peace, so I had to lose tali as well. (which sucks majorly, but nothing's worse than the side-with-quarians ending. Oh, legion... the geth don't deserve that. :C At least the quarians really brought it on themselves.)
But that mission inside the geth consensus? favorite mission in the game by far. doubt anything will beat that. Those scenes from the morning war and earlier, that nifty virtual environment, Legion talking to you throughout, the lack of actual combat, the insight into the geth, and the ending with all those primes standing at attention for you... d'aaaw. Then you get emails from the geth! that's awesome and kind of hilarious. xD
Also, legion talking to Garrus was funny.

I loved so many moments. The arc that most affected me was the Geth/Quarian arc; as a philosophy student I enjoy the questioning of the themes of what constitutes life and personhood, etc.
I was really looking forward to Thessia, and it didn't disappoint. Kai Leng is an awesome antagonist, and I liked Shep and team facing defeat for once.
Other moments I really enjoyed were; seeing the other side of Krogan culture, Mordin's departure, the heart-breaking final dream sequence with the voices of your lost squadmates... Too many to count, really!
