I had to choose between either to fully wipe out the Geth or the Quarians, when a firend of mine said there was a Charm option to get both on your side. My reputation is all the way at max, but there still isn't a third option . This is an obvious questoin, but I screwed up somewhere, right?

you have to choose upload the upgrade and then there will be a choice right after that one to save them all

It has a few extra conditions you need to meet. Including import, apparently.

Could it matter if you rewrote the Geth Heretics or not?

Did legion and Tali life in ME2 with loyalty missions done? Think thats a killer.
Did you safe the admiral from the civilian fleet? The crashed admiral opposes the war, perhaps you need his voice
Was Tali exiled?

if you're answer is yes yes no, then I do not know how to help you

Tali needs to not be exiled, you need to have done Legion's loyalty mission in ME2 and destroyed the heretics, and then you need to do both missions on Rannoch before destroying the reaper base - that should mean you get the persuade/intimidate options. I *think* you can do it without destroying the heretics, but I'm not 100% sure.

You can make it even if you wrerote the heretics.

But still,
-Tali must not be exiled in ME2
- must have defused the argument of Tali/Legion with a Paragon/Renegade option in ME2
- Do both secondary missions on Rannoch in ME3 (saving Zaal Koris and getting into the program)
- And have reputation lvl 4 if I'm not mistaken

You can.  In my game I had the heretics rewritten, and it turned out just fine for me.

In fact, if I read the descriptions of the war assets right, having the heretics rewritten gives you some additional assets once it's all said and done.
