If I select any of the alternate appearances for my squad that came with "From Ashes" they only show up during missions.  Inside the Normandy or Citidel they go back to their default appearance.

And if you select any of the other alternate appearances (those from the core game or the Collector's Edition), your squad mates will still wear their default armor/clothing aboard the Normandy. This is working as intended, as far as I know.
