I mean that was how we got on the citadel when it was closed last time!
Why couldn't we have just used the conduit in ME3?

My guess is the conduit got seized off camera. It may be bait for another DLC [near as I can tell, we didn't get to explore the Pangaea Expanse].

I'm pretty sure the Conduit was removed from the station after they figured out its use, too dangerous a back door.

I can't recall for sure, but wasn't it about to shut down when you had to go through it in ME1? There was a timer. Like, there was only enough power to keep it functional for a short time, or something?

Not in ME2, it was referenced by the Groundskeeper.
I suspect it's a case of something off camera. Because by the same token, consider how easy it would be for the Cerb raid to succeed. Now it may well have been moved from Ilos [or destroyed there], I remember some vague remarks that the majority of ruins on Ilos were inactive/destroyed during ME2. After the events in ME1 and the paranoia on the Citadel in ME2, it's not that much of a strech that 'security hole' was resolved.
Suspect in general, it's just off-camera though.

I think the Ilos side of the conduit was removed, not the citidel side. I seem to remember Shep talking to someone who had been there because they said that what's his name was not longer functional. This brings about another reason in that if Vigil was out of power then what perhaps there would be issues getting the doors open, lol. just speculating. I do think that it would not be difficult to seal this seeming hole plot-wise though.
