The ending....oh whoops.
I mean i really didn't dislike anything else. If i had to nitpick at something, id say the 'overhear someone talking about an object, then find it and give it to them a la DA2 style' was kind of a crappy timesink.
Things you dislike about ME3 (besides the ending)

These are things I've seen issues with, and agree with from other posters. (Also don't get me wrong, I like the Level Up , Weapons, Graphics, Gameplay, difficulty, and some things here and there)
Characters seem to interact more with each other than Shepard.
So many unfinished story plots, lack of explanation, and discontinuities. (When a Mass Relay explodes it destroys that galaxy ... i.e. 'Arrival' )
Why EMS relies on Multiplayer, I thought you could get the best ending without it?
Why is Anderson an admiral? What's the point in choosing if it's forced that he be in this role for ME3.
Harbinger introduced to be a name for the sake of it, no real role in ME3? Instead this new 'child' and the IM are the main focus.
What happens to all your crew members, planets, and everything else you worked to protect?
After 6 months away from crew and LI its the little boy that inhabits Sheps dreams?
Where are choices? The whole game seemed forced. (Auto dialogue and all)
Game long characters had no induced conversations where other characters (Bailey, Eve, Mordin) kept traditional conversations (Like ME2).
Did multiplayer kill the lack of space so much that we had to give a little in the single player experience?
The Journal is horrid. Separate my quests like ME2.
Why is there no 'Prologue' to explain the time between ME2 > ME3.
Why is there no interactive comic for ME3 that allows you to not have to replay (80hrs) the others to make choices. Also, all side missions and extras should be assumed complete so players don't miss out on 'Kelly in ME3' because they did not want to replay ME2. (I know I don't, Kelly bugged for 2 of my games where she would not progress with romance)
Normandy CIC level is designed like crap. Pull open the map, there is a better way to make use of the level of the ship.
After 6 months in Alliance care, the Normandy on the inside looks like ****. What happened to my awesome future ship and it's shiny-ness. It now looks like trash, polished trash.
As mentions, plot holes and missions that don't have real meaning. Story is so broken.
Choices from previous games either matter so little, or effect things that make no sense. (Collector Base effects ending ... ?)
Having to repurchase the items collected in ME2 with a ME2 import makes no sense.
The Prothean seems so important to missions and the story ... why was it DLC ?
THE ENDING = **** ... [inserting QQ and rage here] (Relay blows up = Galaxies destroyed, Normandy crashing / near Relay when it was suppose to be on/near Crucible to help Shepard, Team mates for Mission on Normandy ... like they just said 'screw this fight ... run away ... sorry Shep', never mind the plot ... Destroy, Merge, Control ... The Kid (organics create syn to kill organics from creating syn that would kill organics), all reaper tech is gone - citadel)
Ashley and Tali not in your party for the majority of the game at all, forced to using 4 squad mates (5 if you have Javik).
Scanning is better, but the whole Reaper chasing you is kind of meh.
Photoshop jobs (Tali's Face, Stargazer) How does Tali have a picture ... their race hasn't been on their home planet for decades. She's lived in her suit her whole life. Should have been a real showing of her face if you romance her, that would have been a real reward. (There is a perfect picture for this http://static.gamesr...ticle_image.jpg , since Bioware likes google - use this)
Did I miss anything?
EDIT: I did forget. Squad mates do not keep their armour or proper guns equiped in the Normandy or certain cut scence (opposite of ME2.)
I spent some much time in the Bioware created worlds, and the last 3 games just kill me.
I feel this is DA2 all over again ... SWTOR all over agian ... I loved Bioware so much.

1. The thing we dont discuss here, obviously
2. Journal, just terrible
3. Lack of "face of enemy" like Saren in ME 1. This Game really needed a person troughout the game hunting you, making your life hell etc. At least somone that you could say, THAT's the enemy instead of you just that reaper, and that reaper, and that one too...and oh yeah that one too...i think you get it...
4. Way too much auto-dialog...oh god that's anoying. I did choose RPG mode didnt i ? oh yes i did...
5. Dialogue wheel was quite limited with lack of neutral option.
6. The Kid. Would have been much better with the harbringer talking trough an interface similar to the one on Virmire, trying to prevent you from making of the 3 choices.Or at least something better than the weird and totally misplaced kid scene.
7. Not so many squadmembers, and only a few of those you gathered during ME 2.

I hate how badly ME-2 characters got punched in their teeth. And their characterisation.
I hate the Citadel. Can we just remove one of the levels? For the love of God.
I like this game so far, but I dislike how... jumbled... everything is.

For me
The journal, had to look up the side missions up on the internet.
less interacting with crew mates, didn't feel as connected as the other 2 games.
I would've liked to seen Tali's face in game and not just a picture on a table.
And then one tiny annoyance I had was the gate to get from the warroom to the rest of the ship.
Solid game though

- The Journal: No direction at all I spent maybe 2 hours on the citadel looking for the GX-12 Thermal pipe so I gave up and looked it up on the internet.
- No direct communication at all. I like in ME2 after every mission you can go to every squad (except DLC members) and get their opinion on the mission you recently done. Also those convo's I had with Miranda in ME2 about being in a relationship they weren't one liners I always created a save and figure out what situation I got put in after I made that choice I made if I liked it I'd stick with that save.
- Going all the way to the captains cabin to change squad outfits unlike ME2 you could've done in right there in the CIC,
- Lack of Mini-games? Why have a poker table set-up if Shep can't play.
- The lack of not having Ashley in the first half of the game.
- No heave weapons I liked using the Nade launcher in ME2 against the giant mech and powerful enemies but now I'm stuck with regular frags
- Kinect not working 100% every time I want to switch to heavy pistol or Assault Rifle it think I said 'Shotgun' or 'Sniper Rifle'. I also had to yell at my kinect because I was about to die and I asked for first aid nothing would happen some times it would but it was clutch moments

Add in the unhelpful journal, and you've just described exactly how I feel. There are parts to this game like the genophage plot that make me feel this is the best game in the series. These problems, especially certain characterization, makes me think otherwise.

Oh, something I didn't like is the Prothean Javik being a DLC character. A lot of awesome moments that a lot of people aren't going to see, like when he's in the Citadel and a Hanar discovers the Enkindlers live, or Liara discovering that her admired Protheans were in reality a race of militaristic and oppressive beings and how she tries to cope with that.
Oh, and his remarks about the "primitive species" around were fantastic. "Salarians, they use to eat flies"; "Humans lived in caves", "Asari used to have hair but then they started mating with lizards".

The lack of noises when you holster/unholster guns.
The fact that the game railroads you for the first 2 hours and you can't even explore the Normandy.
The lack of a real conversation with the council.
The fact that everyone magically just accepts the war- the denial of the past two games just vanishes and Shepard's only "I told you so" moment is hand-waved by the Turian councilor, and Shepard is forced to just go "Herp Derp okay, I forgive you."
The fact that you are forced to kill The Illusive Man and disagree with him through 99% of the game, and then (not really about the ending, so much as the contradiction) can do what he wanted anyway.
We're never told where the Crucible is being built or informed of how it's being kept safe from the Reapers.
The lack of being able to take back Omega.
The lack of speaking to Harbinger. The one Reaper-Shepard conversation we got this game was pretty decent, and it had a great voice, but... it fell flat, because that was the only time we really got to fight a Reaper. We got to run from another on Tuchanka, and help blow one up on Earth. The Reapers were not nearly prominent enough. Their troops were, but the actual Reapers were not.
And somehow, Shepard survives being beamed down by Habinger. ...and Harby doesn't even gloat.
Also disappointed in how we never actually see the Troop Transports or Slaughter Ships. We're told about 4 classes of Reapers. Why do we only see two in-game?
The slow-you-down-for-no-reason scanner thing on the Normandy. Along with all of the unfinished looking panels near the cockpit.
EDI's unnecessarily large chest. It's a stealth unit, isn't it? A chest like that isn't going to avoid much attention.
There still was not enough real conversations with your squadmates.
Those are mostly off the top of my head, but I'm pretty sure the I was 100% on board with everything else in the game. Apparently I'm the only person who likes having both the journal and codex in one spot now. Checking the map points you to where you need to deliver your quest items. And come on, it's not hard to remember which systems you've visited. Especially when the game tells you when you've got all of the war assets in a system or not.
After-thoughts:
The dreams felt halfway-forced. Not terrible, but certainly not something needed. Should've been more Prothean visions or something...
The Catalyst's presentation as the child and sounding like a child.
The lack of being able to ask the Catalyst any sort of real questions.
No real indication of when the Citadel coup is triggered. It just sort of happened. I was able to go back and forth between the Citadel and sidequests a bunch, but when I decided I should go finish a couple of fetch-quests and see Thane, the coup happened, leaving me with a dead Thane AND Kirrahe.
The lack of neutral speech options, along with insane amounts of auto-dialogue.
Ending music seems really out of place, and frankly, the Mass Effect theme doesn't even make it in except for one small part in "The Fleets Arrive" I think. Maybe not even then. Many of the other themes came back, so why not the main one?
Cerberus troops still weren't explained. Everybody seems to hate Cerberus; the amount of troops they have would be more plausible if humans actually started supporting them, following Udina's belief that the other races really don't care about humanity and that Cerberus really is going to help out humanity. The dichotimy there could have been really interesting, and made the consequence of Udina's death much more interesting.
Texture lag, especially when zooming in on a planet in the galaxy map.
Unable to get Effective Military Rating about 50% without multiplayer. I only missed Thane, and the Elcor Ambassador's quest as far as I know. By the time I got the Ambassador's quest, there were some systems on the map with Reapers over them that the game simply would not let me travel to, as they lacked that red circle around them, but the bright pinpoint star was still there. I don't know if this is a timing thing or a bug, but it certainly seemed like a HUGE bug to me, since it prevented me from being able to get me EMR above 3650ish.
Goddamn... how the hell did this game get 10/10 from so many sources? Thinking over it, this is like a 7.5 out of 10. It's all of these "little" things, along with all of the unfulfilled promises/blatant lies fed to us by the devs. I know it's just a game, but so many of these mistakes could've been fixed. In that regard, the game feels a bit rushed, with too much emphasis on multiplayer to boost galactic readiness and how it (doesn't really) affect the ending.

The feeling I sometimes get when playing a metal gear solid, LET ME DO SOMETHING during a long chat (even metal gear let me zoom the camera in for fun). The conversations are way too long without any input, at least in the last 2 mass effects we could choose if we wanted to here more about a certain subject. My shep didn't talk alot, now he doesn't shut up.
The little boy, yeah stupid. My shep has seen countless people die but he feels sorry for some stupid little boy who wont get out the a vent shaft not the millions of other people who get vapourised. It's war horse all over again.
Timed quests. Up there with escort missions in games as my pet hates.
Apart from that and the thing that shall not be named. I really like the game.

aside from the obvious, i really hate how the me2 squad mates weren't really important, like Thane and Jacob, doesn't matter if you romance them or not, while others like Mordin and Miranda, were more important.
the journal sucked, along with the scanning thing. /hated that in me2.
the fact that it doesn't matter if you chose Anderson as a counselor, or if you killed the other counselors, Udina is still ambassador, and the counsel races are still there.

I don't think there's anything I really hate about ME3, even...that thing that everyone hates, I hated it at first, but I got over it and I'm now on my second run through. Hm...if I had to choose something I hated...I hated the deaths of Mordin, Thane, and Legion. After seeing them die, I don't see the point in letting them live in the suicide mission in ME2. Thane I can understand since he was about to die anyway, but Mordin and Legion could and should have lived. I didn't use these guys in ME2 except during their loyalty mission, but they will be missed.
Edit: Oh, forgot about the quest journal. I'm a completest in Bioware's games. I missed like half of the assignments because they didn't give enough information. Really ticked me off. Also, no story as to why Anderson let Udina take over as the human counselor if Anderson was made the first human counselor at the end of ME1. I was so confused as to why I was responding to Udina about all this and not given an explanation as to why he took Anderson's place.

I don't like how the Paragon/Renegade system became pretty much meaningless. I actually like the streamlined conversation system. It makes for better dialogue, and the main issue that people have with it (that it's un-involving) doesn't bother me. But what gets to me is that paragon and renegade choices are now pretty meaningless. You don't even get paragon or renegade points all that often, you just get generic "Reputation" points.

Everything up till the end was good...heck even the choices for the ending and such were good, but then they give some short if dramatic ending that leaves you deeply disappointed and wondering what was the all out outcome for everything. Over all, journal was annoying but I sort of just got around it...just those endings are eating at me. >_<

The dream sequences really annoyed me.
- Smaller Crew... hated it. They claimed this was done so that we could be closer to the crew members, but I failed to see any increase at all in interaction with the crew... if anything, it seemed less.
- No full crew missions. The Cerberus base assault would have been perfect for this, and based on who you chose to do what... could have greatly impacted the final battle and your choices there.
- Once again, no crew member armor customization other then then a few presets.

The quest journal was horrible. But the biggest complaint I have isn't with the ending, I actually didn't mind it, but with the galaxy ready map. I hate the fact that I am stuck at 50% unless I play MP. The guide I got says playing a NG+ will open up the higher rated endings and it better however I am not sure cause so far it looks just like it did in my first game.

I think it was a great game, i just got 2 things
1 : You never get to Omega, you never get to do anything about that!
2 : You use all this time gathering a big freaking Army, a bit similar to ME2 this is just on a much bigger scale, but do you get to have any control of it at all? You dont get to decide which squad does what or anything, i really missed that!
Just my two cents.,,

Jack having too small part in the game....
ehm, other than that and the ending!...I'm quite happy, perhaps the combat design was a bit too much CoD with the endless waves of enemies, but that's not something I'd complain about really.

THE MAP WITH ALL THE REAPERS ON IT! Drives me freaking nuts when I am scanning!

I have some similar gripes to most people:
1. The journal
2. That stop/go crap going from the war room to the CIC
3. Why are the inside of Alliance ships always so damn dark and brooding
4. The funky run/walk animations for FemShep, especially when not wearing armor
5. Nothing at all practically to do with Harbinger. . .I mean, really, they tell you flat out in its codex that its the 'oldest and largest' of the Reapers, yet all he does is pew pew lazer beams at the end. I really wanted to kick his machine face in.

The quest tracker is awful.
The auto dialogue and binary dialogue choices reduce the complexity and characterization potential of Shepard.
The forced emotional impact the kid has on Shepard is contrived.
The running animations. Anderson looks like he's bouncing in the prologue.

The only things I didn't like about ME3 other than the ending was the bugs. Constantly getting stuck when trying to talk to Joker, and the weird Exorcist spinning heads thing.
