When I first visited the Citadel I went to the terminal in Huerta Memorial Hospital and bought a medi-gel upgrade as well as some flowers and chocolate (no idea what that would be used for, but I did it anyway).
There were also lots of books available, but I didn't buy them since I wanted to save money.
When I come back after one mission, all those books are gone. There are no supplies available (it says it's "out of stock"). I presume it's a bug.

I noticed that too. Guessing they are a limited time plot item gift.
But if you go back to the Normandy, you'll see you can still order Sirta Medigel upgrades.

My guess that they are available till the moment you confirm your relationship status with your romance object from previous games.
I bought all of them, went to Ash in clinic and Shepard gave her a book (Walt Whitman?) so I can't be 100% sure about this.

Could be. I had imported a ME-ME2 save where I romanced Liara. When I got back to the Normandy in the mean time, she asked me to confirm it and I did. Bummer... I thought I could read excerpts of those alien books or something

I had the same experience. I did some checking up and I believe there's only 1 book that has any relevance in the game... the flowers, chocolates and other books do nothing but waste money. There's one book Ashely refers to in your convo with her in the hospital (Teneyson?) and that's the only book you can buy and give to her. Not sure how that factors in to romances, etc. or if it's just a friendly thing you can do.
