So...while onlyspeculation, it seems to make sense:
1. Illusive man gets the intel he needs from the prothean vi..deletes it and creates a decoy one, to lure shepard and the allied forces into a trap, while he is away getting his cerberus on.
2. Omega (which looks like the crucible) is in fact a leftover crucible built by the protheans, is currently occupied by cerberus forces.
3. The beam is in fact a reaper indoc device (huskification device...whatever). And as hrby always wanted shepard, he used the indoctrinated tim to lure shepard right into that thing.
Am i missing something?
This could be making a lot of sense in regarding to the DLC explaining better the endings, also the fact that when the game is over, you restart just after the Cerberus mission.
Meaning that if you chose to do the Retake Omega before the last mission, you will unlock a part of the story that explains that maybe the Crucible is a Reaper's trap.. it would actually make lots of sense if you think about it.
You find the final secret so maybe you need to pick a different route toward the end, which does not involve connecting the Crucible to the Citadel.
