If the Citadel was built by the Reapers as we now know it was. There could be indoctrination machines in the whole place and anyone who lives there could be subject to indoctrination at the reapers whim.

Replace world with question. I guess what I'm trying to say is the only way to explain the ending is not through some straightforward explanation, but rather something that is pretty complex, where it requires someone to think outside the box. Which is where the IT comes in.
