I suppose the simplest explanation is, the Collectors knew precisely where the SR1 was, and that the stealth systems have been improved between models. At the base, they probably knew about anyone who came through the Omega-4 relay

Or it may be, you know, Gamble doesn't want to hint to indoctrination in any way for riskt of spoiling the big reveal!
>:( maybe not... but yeah, that sounds like a solid enough explanation, I'd buy that it got sufficiently upgraded before ME3.

Going through the relay can be explained by having a warning system in place for anything that crosses into the area.

I just realized the destroyer not shooting at the Normandy could be because of the Reaper IFF it has. Might appear friendly to the Reaper invasion force.

No need to ask him. EDI mentions it one of the times you talk to her. I believe its before either the assault on TIM's base, or the assault on Earth. May be wrong about the timing, but I know for a fact she mentions it.

Yes, it does.  This conversation might help us understand the Reaper IFF better since it's the current topic.  I know I found it enlightening.

...  Let's go ahead and assume that last line was a joke.  :?
Anyway, I don't think Vancouver was the best example.  That was only a destroyer and it's possible that a destroyer wouldn't be able to destroy the Normandy in a single hit so it opted for the easy targets.  I think the question to ask should have been "If the Collectors could see through Normandy's stealth from long range, why was the Normandy able to get the Primarch out undetected as the councilor told us?"
Either way I think it's going to be "the writers forgot about it" rather than a realistic explanation.  The SR-1's stealth system was cutting edge a few years ago.  It was a technological breakthrough in stealth flight.  Think of it like the F-22 Raptor of Mass Effect.  The Raptor was made in the early 90's and it's still the apex predator of the skies.  Likely will be for quite a while to come too.  Big breakthroughs don't come every couple of years.  Moreover, the Reapers have over a billion years of technological advancement on ME's organic races.  The chances of them having come up with a new stealth technology that the Reapers haven't seen it and don't know how to detect is astronomically low.  The Reapers probably have more methods of enemy detection than we can imagine.
