Am I missing something? I thought the Indoctrination Theory still means potentially choosing Destroy so that the Crucible destroys all Synthetics including the Reapers?

Thank you for this. I understand where the thought comes from now. I originally just watched the Video that is linked to on IGN's website about the Indoctrination Theory and I got the impression from the Video that the choice you make still actually occurs, it's just that the way the choices are presented is part of the attempted Indoctrination.
This makes me wonder something more about the Theory. Again some may have already gone through this, but what if the whole waking up after the Beam sequence actually happens but the way it is shown (i.e. Leaves outside, Handgun with Infinite Ammo, Starchild and the way he presents the choices etc) is just part of the attempted Indoctrination?
Assuming the events at the beginning of the game are real aside from the Child, surely that means the events from after the Beam can be real as well, just with far more surreal imaginings from Sheperd due to attempted Indoctrination?
