Vega and others make it clear that people view shepard as something more than human. Hackett, illusive man and miranda all refered to him as a symbol. Tali, liara and Ash all speak of him in awe at one point or another. ( remember me2, ASH more or less refers to shepard as a legend)

so it's backwards... the parallel is still there. He/she has united the galaxy and is their "savior" and the only person who can face down the reapers without fear. I mean he/she just screams christ-like.
Even if it's from religion, it is a well-known trope and used often in the Hero's Journey kind of stories.

Depends on how you handle the VS. Udina betrays you no matter what. Also - if indoctrinatin theory is accurate, and i believe it is, then its entirely possible one of the crew has planted some kind of indoctrination device on the Normandy. There is your Judas. LOTS OF SPECULATION!

Shepard "dies" while trying to save humanity due to Harbinger's laser blast, then comes back to life after the destroy ending (assuming your EMS is high enough). Will she then go on to kick the ever lovin' **** out of Harbinger and his gang of misfit robots? Sweet Jesus, I hope so.

Although its a little cliche (but at this stage, Shepard is a legend, so we're beyond that) - I would love to see indoctrination theory as Shepard being the first person to ever beat indoctrination which then leads to a way to prevent indoctrination.
Without indoctrination, opens up a world of possible fronts against the Reaper. The ability to study them in more detail etc.
