I looked again at the thorian's dialogue and it was well aware of the "long cycle". So something happened.
Also it didn't look 'completely intact' to me. It was actually pretty run down by the time we stormed through conducting aggresive archeology.

Wouldnt the Reapers have still found Feros though? You'd figure a city that covers almost an entire planet would've been in the records the Reapers seized at the Citadel.

Remember that conversing with Saren was the first time that thing decided to communicate with meat. Otherwise, meat was "fit to dig or decompose". So it wasn't friendly.

Yes, she did. It seems her search strategy was not that effective up to the point when she met Shepard. I mean, 50 years searching for minimal piles of Prothean litter compared to stumbling upon Prothean beacons and VIs like every other day
The story is really a bit inconsistent here - on the one hand this claim of the reapers wiping out every trace of the harvested civilizations, on the other a lot of Prothean ruins. So maybe the reapers really were happy with "kill all the Protheans" and didn't care so much for empty cities. Which is a bit odd because those cities normally should also contain tech and I suppose it's a lot easier for the reapers to simply blast everything than to send in husks to carry away all Prothean microwaves and the like.
