Yeah I had a primarily paragon but paragrade Shep ( That admiral got punched HARD for great justice and I sent the f*cker off my ship. I also killed the batarian mechanic in ME2 on Omega) and I still had this dialogue. It can be interpreted different ways. He definitely means dealing with the Reapers is a test and Shepard's mind and heart must be protected by his goddess. So sad that he never got to see Shepard's victory.
Hehehe I didn't choose the renegade option for that convo for the admiral till the 3rd play through, lets just say I was delighted by it

But to answer your point, we know that TIM with Cerberus have been studying the effects of indoctrination. We know that TIM has implants, which are strongly implied to be of Reaper design. We don't know there actual capability until we seen them in action during the Shephard/Anderson/TIM scene, where they appear to have the ability to partly control, even indoctrinate others (which is not strange considering that Reaper tech is know for its indoctrinating properties). Therefore, there really isn't a massive leap in logic that has to be applied IMO

Obviously. I am saying this is not our objective reality where there is no higher purpose guiding our actions (if you want to believe that, it's your right but I don't agree with it), but in a story everything is crafted and built like a house. Sometimes there will be extra nails or windows that are in eccentric places, but the house is still a house, constructed with each room serving a purpose.

The thing is the random ocurences like the kid surviving a laser thats good. TIM's sudden shift in character? Interesting. Shepard's eyes in the control/synthesis ending? Too strange to pass up.
A prayer from a dying already known to be religious character? important to the character not the IT.
At this rate we'll be looking at the Tuchanka or Rannoch missions and think Shepard's punching of the admiral was the Reaper influence trying to corrupt him into flying the normandy into the sun.

The Reapers are smart to say the least they leave behind a few devices for people to find so they get indoctrinated studying such an interesting artifact. The citadel and mass relays don't indoctrinate they were designed to be found by organic races which then believe they were left behind by the race that came before them.
Assuming the Reapers get their sentience from the intelligence of the processed organics if the citadel and the mass relays were to indoctrinate by the time the Reapers invaded everyone would be a brain dead meat puppet meaning that the Reapers would probably be no smarter than an advanced VI.
tl;dr if the citadel and mass relays indoctrinated we'd know it.

You are thinking of gross, obvious, indoctrination, not the suble well placed, well timed, kind.
And, they didn't leave behind a few peices. They leave behind a lot of tech. The fact that it is light years ahead of anything anybody has by the time they find it means that people spend time researching ways to use it and interface with it, extend onto it, than ways to replace it. Then, the reapers turn it off and everybody is left behind.
