But then, they should've placed it in a more visible way.
One only sees the hidden squadmate when in speculation-mode studies the ending more carefully and in a possible EC scenario where, for clarification, we're pointed towards him/her.
On the other hand, putting only one squadmate there for the 'Destroy'ers makes the them even more suspicious towards the ending.
So, those who got indoctrinated remain in their belief and have less reason to doubt it, those who stayed strong and focused on their initial goal and broke free have more evidence on their hand.

The citadel and mass relays don't indoctrinate they were designed to be found by organic races which then believe they were left behind by the race that came before them.
Assuming the Reapers get their sentience from the intelligence of the processed organics if the citadel and the mass relays were to indoctrinate by the time the Reapers invaded everyone would be a brain dead meat puppet meaning that the Reapers would probably be no smarter than an advanced VI.
tl;dr if the citadel and mass relays indoctrinated we'd know it.
You are thinking of gross, obvious, indoctrination, not the suble well placed, well timed, kind.
And, they didn't leave behind a few peices. They leave behind a lot of tech. The fact that it is light years ahead of anything anybody has by the time they find it means that people spend time researching ways to use it and interface with it, extend onto it, than ways to replace it. Then, the reapers turn it off and everybody is left behind.

I'm pro IT, anti zealot. I think and hope IT is correct but kinda wish both sides of the spectrum would stop trying to murder people with the opinion riddled tweets or twisting things to fit the IT. Sure there are some things that may need a little shaping to fit with the IT but it usually makes sense. That thing with Thane's dying prayer is foolish and desperate IMO.

I DID notice the tree reflections in the Catalist chamber... very very subtle though, I noticed it only because I knew of the cube maps someone posted earlier. I doubt anyone can notice them without knowing of their existance... at least not on their first playthrough.
Also, I think I heard a music change while approaching the Control platform, a more "relaxing" tune as some mentioned... however it would be better if someone actually extracted the sound files from the games to check them.
Anyway, I remember this:

This is the concept art of a corridor leading to the Illusive Man's chamber, according to the artbook. This has been changed, since that corridor in game is completely different. The presence of Shep and Anderson in this scene may or may not mean anything, since the concept artist often added characters to environmental concept art just to show the room's size.
IF the areas Shep sees in the Citadel are created from his memories (like that part that suspiciously looks like the Shadow Broker base);
IF this is the corridor leading to the Illusive Man's office was meant to look like
this could be a proof that the Citadel is really built using Shep's memories.

My favorite part about the endings was:
"Commander Shepard has managed to **** over the galaxy in some fashion. You can do more stuff before the galaxy is ****ed by giving us more money."
In all seriousness though...I can live with the whole "don't ask questions it makes sense on a meta physical level" but that message alone ruined the already bad ending.
