What some folk appear to miss, Bioware were in the best position to indoctrinate it's fan base and reading these forum's they still are in a good position, before the broken promises most of us took what Bioware stated at face value, even now the pro-enders themselves prefer to go with Bioware's take on things almost without question, the irony is that's how indoctrination works, you stop questioning and just accept.
So, assuming Bioware's goal has indeed been to indoctrinate us, the players, showing more squadmates exiting the Normandy would strengthen our belief in the ending. That's because, even with a sudden story leap from your squadmates beside you to: them on the Normandy, them ALL being there is more conclusive than only one of the two being there. But then, they should've placed it in a more visible way. One only sees the hidden squadmate when in speculation-mode studies the ending more carefully and in a possible EC scenario where, for clarification, we're pointed towards him/her.
On the other hand, putting only one squadmate there for the 'Destroy'ers makes the them even more suspicious towards the ending.
So, those who got indoctrinated remain in their belief and have less reason to doubt it, those who stayed strong and focused on their initial goal and broke free have more evidence on their hand.

Sorry, I meant one additional crewmember, making that Joker + LI + last sqadmate#1 + last squadmate#2. In Destroy we get Joker + LI + last sqadmate#1.

Same for Control, it's only different in Synthesis as EDI is always shown.
Also note the color of EDI's visor? The first time you encounter Eva it's blue, then changes to red when TIM tells her to kill the VS, then changes to orange for EDI, and "finally" to green/turquoise in synthesis.
Today I replayed the ending and chose Destroy, just in case.
I DID notice the tree reflections in the Catalist chamber... very very subtle though, I noticed it only because I knew of the cube maps someone posted earlier. I doubt anyone can notice them without knowing of their existance... at least not on their first playthrough.
Also, I think I heard a music change while approaching the Control platform, a more "relaxing" tune as some mentioned... however it would be better if someone actually extracted the sound files from the games to check them.
Anyway, I remember this:
This is the concept art of a corridor leading to the Illusive Man's chamber, according to the artbook. This has been changed, since that corridor in game is completely different. The presence of Shep and Anderson in this scene may or may not mean anything, since the concept artist often added characters to environmental concept art just to show the room's size.
IF the areas Shep sees in the Citadel are created from his memories (like that part that suspiciously looks like the Shadow Broker base);
IF this is the corridor leading to the Illusive Man's office was meant to look like
this could be a proof that the Citadel is really built using Shep's memories.
SPECULATIONS
This being the concept art...wasn't the hight structure for the corridor you walk on the Citadel the same as on Cronos Station? I mean, first a long straight corridor leading to a ramp? The walls were only extremely different. On Cronos you had everything very sterile, flat and minimalistic. On the Citadel a lot of different structures, but ALL from Shep's memories.
The Citadel part of the endgame to me seamed like last walk on Cronos Station with Shepards memories projected on the walls, floor and roof... ...maybe Shepard DID overstay his welcome...

I have no doubt Indoctrination is what they intended. For two reasons. Reason one, they said they planned on indoctrinating the player, but couldn't work out a mechanic. Now, I am a long time DM for my Pathfinder and formerly D&D group. Everyone who is anyone at Bioware is a D&D nerd by David Gaider's own admission, Casey Hudson himself, having worked on KoTOR and helped with THAT plot twitst applies too.
Now, if I were DMing a game with something like Indoctrination in it, I would not make a mechanic.
Know what I would do? I'd trick the players.
And Reason two, I noticed in the Final Hours app, you can see the the Indoctrination sequence is mentioned right next to, guess what? The endings.

I understand that it could just be alluding to TIM being indoctrinated but I don't think I've seen it posted yet and thought it was quite an interesting and intricate detail to put into the (allegedly rushed) scene, no? I didn't remember seeing that in the art book that came with the ME3 CE but I just checked and it is. That is very interesting, though they did scrap the idea. I think maybe they were going to use it when they planned on having a boss fight with TIM as a reaper like creature.
Though in fairness, my nose is larger than Aedan's here, my cheekbones slightly higher and my facial hair consists primarily of a goatee lookin thing I'm too lazy to shave off lately and a thin moustache which about matches.
Trying to keep up with this thread is really cutting into my newly started ME1>2>3 marathon playing time

Btw, this is indeed quite the notice. The circles have something of an eye to it. It of course saddens me that atm I don't see the difference between this kind of speculation and some Illuminati conspiracists...but at least we have Bioware permission to speculate!
If I think about this possible depiction of TIM's indoc eye and that the Citadel hallway reminds me of the last Cronos Station corridor...might have something to do with TIM.
Dunno if important but notice that in your dreams the benches are the same as the one you were thrown onto by the Reaper beam at the very beginning.
Also as soon as the light in your first dream turns read the voices start telling you to "come with me", and at your second stop when the kid burns the whispers you hear in the last TIM talk also start.
I am pretty sure the last part would have been mentioned by now by someone, but I wanted to aggregate all of it again as it's imo quite straight forward.
