the reaper IFF may still be on the normandy I never liked the thought of reaper tech on my ship (with the exception of EDI) maybe the IFF is releasing some faint indoctronation signal and james is the only one who's picking it up?
I'm pretty sure EDI mentions that it's codes have been updated at some point.

We don't know that the implants in Shepard are Reaper tech though. They could simply be prosthetics for the parts they couldn't rebuild or regrow. After all, the Illusive Man (while still sane) had explicit conditions to Miranda that nothing about Shepard. Reaper tech might (would actually as in ME3) would have started changing Shepard, something he didn't want at the time.
I'm not trying to invalidate anything, I'm just making a suggetion that Shepard's own implants are likely not the case of the indoctrination. I'm more inclined to believe the Reaper IFF in the Normandy's system is the cause because if it were the implants, the indoctrination would be going along alot quicker than just being simply expoosed to the indoctrination signal, as evident by Saren.

If you look the metal supports around, theres and odd, yellow mark ( kinda ¬ M ¬, with the ¬ vertical). Are those things seen on the other levels of the citadel? Why yellow, it kinda looks Cerberus-made. Why put a brand inside a millenia old machine? It's not like the Reapers have any writings on their supports.
I just find that odd, and wondered what you guys thought about it.

Now the reason I think this is a ploy by bioware (either that or they still don't know how to end it ) is because in the last mission you can't save at all its just auto save which get's reset the minute you get back on your ship i.e the credits are finished.
Also the fact that the last quest/mission is still active in your log tells me they might be planning something . If you played DAO and Died that was it you didn't get to reset the mission unless you saved it yourself before you made a certain a desion. Now in ME3 thats disabled and once you finish the mission either as dead or alive shepeard you get sent back to the point before the fleet attacks which (to me) hints that they are planning something.
Now correct me if I am wrong but I beleive in mass effect 2 if you Died that was it you couldn't continue on playing.
You either had to import him or start a new char. So the fact that the ending of ME3 basically gets reset kinda hints to me that they plan addtional content for the ending either that or they do it so you can play it with that char once the DLC comes out for sidequest.

That's probably because you chose Synthesis. He's half organic half synthetic now. At least that's how I see it. Can't be sure about anything that happened in the last 15 minutes...

9000x this... Bioware has always been about telling stories, if this is true it will be one of the greatest stories of my generation, but if it's false, it will just be "the game was ok but the ending SUCKED!"

Exactly! I have been fighting with my roommate about this over the past day and a half. He says that it would be disappointing knowing that two of the three choices don't mean anything. I say nay! If this theory is reality, and to me it is, it is completely brilliant!
And to add my two cents, I agree with everyone else on the destroy being breaking free of the indoctrination, but I analogize the other two options, control and synthesis, to becoming a husk and becoming their puppet ala Saren, respectively. Don't know if its true, but that's the way it sits in my head. *shrug*

Great, personally i'm using just a clip from 'You will die, you will control us but you will lose everything you have' since I think that has a very good shift during the actual audio from being predominantly Jennifer Hale's voice at the beginning to predominantly Mark Meer at the end of the sentance. If only I could get rid of that damn kid's voice.
