When he states "them" is he talking about organics or the reapers, something to think about.The Reapers main purpose is to prevent organics from creating an AI so powerful that it would overtake them and destroy them.

So many what's and whys how about it just is. People just hate the ending and hope there's more to it understandable. But it is what it is an ending that most people don't like and wanna change. I doubt it'll change anything and in the end these ideas will just be in your head nothing more. There will be a mass effect 4 and in the end Shepard will probably be alive as he is the hero and cannot be killed as we saw him come back from death once already.
