I always thought indoctrination would be a renegade choice in the end but instead you could choose to become them and control them not be controlled which is probably a better option anyways. What I don't get is why controlling them seems like the paragon choice and destroying them looks like it was the renegade choice strange. On a side note remember you never officially see Shepard die when you destroy the reapers that usually always means you survived and can still be alive note the last breath scene you see in the end. That can go either way you could be dead also and that could be a scene of you taking your last breath.
What has been discussed is this is example of Bioware indoctrinating the player, after all Shepard won't be seeing these colours the only person that has been trained to respond to the colours is you the player. Destroy is still seen as the "paragon" whereas the other two options were only discussed and encouraged by the series villians(Synthesis for Saren, Control for TIM)
As for the last breath scene, it is generally accepted this is Shepard waking up as rather than taking a final breath as the scene shows Shepards body motionless
before suddenly gasping for air.
It's a typical death fake out scene in that regards and is seen in other mediums where they want the audience to believe the character is dead and then when a suitable time has past you see the sudden gasp for air and the character awakes.
