say I remember earlier somebody mentioned the vermire survivor was actually taken by the collectors and replaced with a reaper construct and I wanted to add something

on the mission to horizon unless I'm mistaken the collectors show up and take Lilith first. Lilith was a few feet away from the VS so how did ash/kaiden not get taken but Lilith did?

 I find one flaw with indoctrination as a cause for the endings, and I hope (as I'm sure most fans would) that I am wrong.  There are two characters in the game which can sense indoctrination.  The Prothean VI and Javik have contact with Shepard and neither of them sense indoctrination.  I seriously doubt indoctrination leaves a weak impression on the mind.  Javik is able to sense the maturing of a Krogan, the altered genes of a test tube baby, and a number of other insane observations from remnant dead organic material.  Again I hope this is just an oversight in storytelling because I want a better ending too.

Most of the theories point to earlier contact opening the door for indoctrination, but I also remember TIM's research into indoctrination teaching us that adrenaline makes subjects more vulnerable to the indoctrination.  My point against indoctrination would be that Javik would have sensed something earlier in Shepard even if he was a "little" indoctrinated.  The effect was always shown to be a progressive type of mind control, but the signs were obvious and when the mind started to subvert people were subtly rewritten.  Remember the derelict reaper?  Two people remembered having the same wife?  That's not some minor change.  Given Javik's description of the Prothean's abilities he would have picked up something like that.

This doesn't mean Shepard was not fighting against his own doubts, PTSD, and blood loss in the end which caused a hallucination 

Javik admits that the Protheans didn't fully understand indoctrination - the whole reason his base feel was because of indoctrinated sleeper agents. If an entire military base with thousands of protheans being kept under tight security was infiltrated by indoctrination, is it really so unbelievable that Shepard, only in the early stages of indoctrination and still fighting it off, managed to be undetected as well?

The idea you present is definitely believeable.  I offer that the Javik and the VI could detect other indoctrinated persons.  This much makes it a serious ****** twister of a twist ending if Shepard was being indoctrinated this whole time @_@

A person isn't indoctrinated until they are twisted by the visions and under reaper control.. they can be influenced before the main show. It takes time for indoctrination to take hold... Saran had been twisted, and had the taint.. It wasn't until Shepard fell during the charge that it was more then bad dreams...

Shepard revealed a curiosity as to Why the reapers were doing this at the geth base.. That was a BIG MISTAKE.

Anyone notice you seem to only have the Nightmare with the kid when you have contact with a big reaper. Wasn't it right after leaving Earth and Mars then after Tuchanka and After Rannock.

Either Reapers trying to mess with your head. Or maybe its just Guilt about leaving the kid behind to die. Prolly the later just interesting the nightmares happen when they do.

The thing about that scene that interests me the most is what DOESN'T happen.  When Shepard "spoke" to Sovereign on Virmire, the rest of the group did too.  This Reaper does a speech about how organic and synthetics cannot co-exist.  Tali and Legion are standing right there, neither one says a word.  You'd think TALI AND LEGION would add their two cents to a conversation about organics and synthetics coexisting.

Oh, and again, does anyone know if that picture of Saren used for the indoctrination sigs is an official Bioware thing and not fanart?  Because the two orbs at the bottom of his irises nearly confirms that that's a mark of indoctrination.

Could have been talking to just Shep in his head, don't know for sure but they (reapers) could prolly talk to each other and conspire as well.
