Just because she chose green twice has no bearing on what is true.
If the indoc theory is true and its all fake anway, green is the most interesting and happiest.

Am I the only one who noticed that when TIM makes you shoot at Anderson, you actually are the one who get shot in the chest ? 
I mean you can clearly see Shepard looking at his own hand blood soaked and then placing it over his chest to cover the wound later on when he sits down and talk to Anderson.

I take it for a symbol of the struggle against reaper indoctrination. 

What do you think about it ?

Quick question for all you peeps, if Shepard was indoctrinated then why didn't the prothean VI recognize it when he accessed it on Thessia? Only when KL showed up did the VI say something was up?

What about Javik's ability to sense... wouldnt he have noticed it or at least had suspicions?

I don't understand why this is such a persistent question.  Simply put, Shepard wasn't indoctrinated during those scenes.  In fact, Shepard isn't indoctrinated during the final battle, either.  The entire ending sequence, rather, is a demonstration of Shepard's fight against Harbinger trying to indoctrinate him, shows the mental process of indoctrination itself.  The choice Shepard ultimately makes is what determines whether Harbinger's attack succeeds, or not.  So if Shepard chooses correctly, he overcomes Harbinger's attempt to indoctrinate him, he beats Harbinger, and he's NEVER indoctrinated.  If not, Harbinger wins and THEN Shepard is indoctrinated.

Sure I guess.  Except I can't unsee Shepard turning into a husk in that beam, and that does not spell happy ending to me.
