I thought I add my own theroy to this discussion. While I beleive in the theory here I like to add my point of view.
As we all know we have 3 choices based on are EMS low meduim or high. some people have pointed out why have two inducations and only one destroy(break free) well the answer is simple there is two different type of inducuation as we can see from ME1 and ME2.
If you have a Meduim EMS they only give you the control option which you will die (or will you) if you think back to the ending on ME2 where the collectors are about they go boom Harbinger says this You have failed us we will find another way releasing control. which if you see the collectors face he just stare blankly in space waiting for control meaning anything that he was before the control is gone they are puppets.
If you have High EMS they see you not only as a threat but a powerful tool that they can use like in ME1 Saren who was basically combined with reaper technology.
Now the destroy option is simple your fighting back. your mind is figthing back but if you have a low EMS they just don't want to waste there time with you so they let your mind win as your no threat.
I don't know if it ever been mention but thats the idea I got when I saw three choices
Yep. Pretty much this. That's the crux of the indoctrination theory I think. The response of the starchild is also a pretty clear indicator that something is off. Smirking when you choose control, blinking off like nothing more than a simple projection when you choose destroy. It can all be explained away of course, but it is interesting to think about.

Its quite odd since the stenciling makes it look like Alliance letters. The structure bit that its on also looks like Alliance tech, not like the rest of the Citadel.

the reason why I don't beleive this is the final ending besides the theroy we have here. Is that it keeps resetting at the final mission like you didn't do it. Yet they are telling us to keep on to are ME3 saves I understood ME2 and 1 they never reset and you could still exploer the galaxy but this one resets why?
