But that onorthodox choice is unavailable, only way out without mission failure is to make 1 of 3 choices. The illusion wouldn't work if you weren't given that choice. It'd be conspicious in its absence. Shepard might begin to question that.
I'm operating under the impression that eventually, one has to stop fighting Indoctrination and on some level, willingly choose to accept it. My interpretation of ID Theory is that on "the Citadel", Shepard is at that point right now, once Shepard makes one of the set choices before him/her, indoctrination is complete; the only way out would be to do something unorthodox and outside the constraints of the hallucination, up to and not limited to shooting Starchild (for example).
I don't subscribe to the interpretation of ID Theory that states if Shepard chooses Destruction, then indoctrination has failed. Shepard is weakened and exhausted, and on the verge of submitting - unless Shepard chooses the path that s/he set out on in the first place, destroying the Reapers so that life as we know it will persist? I can't accept that the Reapers would leave that possibility to chance. That's why I view the entire hallucination as a single indoctrination attempt - and making any choice that it explicitly provides you leads to indoctrination. Shepard has to brute force another way out to avoid it.

The thing that really sealed the deal for me was the breathing after each shot thing in the destroy ending, it sounds like Shepard gasps for air.

This just hit me. The galaxy map can be said to be symbolic of Shepard's indoctrination throughout the game - more Reaper icons on the map indicates how close Shepard is to indoctrination. When the game starts, there are relatively few Reaper ships out on the map, but by the final battle every cluster and mass relay is covered with them.
Or it doesn't mean anything, and I'm assigning meaning where it happens to circumstantially fit.

I mean, 300,000 sapients in one explosion will weigh on anyone's mind, even if every one of them could be proven to be a slaver, which we know they weren't. So we know he must have at least been vulnerable to feeling the stress of the war even before the kid showed up to get blowed-up and give him nightmares.
That said, I think they just screwed up on the placement. The neuron symbology sounds slick, and I'd love it, but I just don't know. Can they really afford something that subtle?

I remember this one Mass Effect novel, Deception, I think, I'd rather forget honestly. It united the forums in universal hatred of its myriad of inconsistencies and low quality writing. We managed to make a difference then; after Bioware was silent for a couple days, they said they would release a new edition that would fix many of the issues. My first, impossible mission to change part of the Mass Effect universe. Now, thanks to this thread, it's nowhere near my last.

If indoctrination theory is correct Bioware has used a lot of punches in the face(the gaping plot holes the size of reapers are the punches if they're intended) as well as subtlety such as the dreams to show us something is wrong. So I think the answer is yes, they can afford for some of it to be subtle.

@FalconRising: Haven't you realised how the child is trying to convince you of the 2 options Control and Synthesis ?
Only Destroy seems to be the bad thing because it knows that it will break the Indoctrination.
As long as there still is some part of Shep fighting, there is an alternative to take, in this case the Destroy option.
If Shep chooses Destroy, he will break free, if he take Control or Synthesis, he is gone (fully indoctrinated).
Indoctrination switches what seems to be wrong and right, it doesn't make everything wrong.

Some, lordy yes. The dreams! How could anyone think everything's just fine after seeing even one of those dream sequences? But something in the realm of "Galaxy = brain. Clusters = neurons. Relays exploding = breaking free of indoc. Bam."?
I just don't see it happening. Again, I would love it and eat it up like whipped cream off Tali's.. well.. you get it.

And major kudos on all involved in the Viper Nebula thing. Great catch. This is why it's still worth keeping an eye out for things in the game: they left us tons of clues and it's fun to find new ones. The Milky Way does rotate (much like Luna orbits Earth and Earth orbits Sol, the whole Milky Way orbits a supermassive black hole at the center) but the rotation speed is... well, it takes Earth 225 million years to do one full rotation around the SMBH. So yeah, the systems may be off by a tiny smidge since ME2 but not even close to as much as we're seeing here.
Edit: Oh, and for funsies... anyone that didn't know that bit of astronomy, remember that black orb in the far distance during the Collector Base mission? That's the SMBH. The "shimmering" around it is radiation which is let off when a black hole absorbs light. That's pretty much what they theorize a black hole looks like. The idea of black holes as being invisible death traps is an old and inaccurate one.

That's a pretty interesting idea. Especially since we were shown something very similar in the game - when the Quarians and Geth compared the brains of a Locally Networked and a Non-Networked Geth...
One brain was firing rapidly - working in concert with those around it - a unified galaxy (and it was blue!)
One brain was firing slowly - working only on it's own - a much less unified galaxy (and red too.)
the whole game conditions us to Blue and Red - Paragon and Renegade - Left and Right (Notice that the Red/Destroy choice at the end is on the right? And how we constantly hit the right mouse button to make a good/Paragon choice in a cut scene?)

I should point out that on consoles that the right trigger is used for Renegade interrupts and that the prompts, I would assume, also show up on the right side.
Edit: I play the games on the PC, so I don't have personal experience, but I do know that the right trigger is used for Renegade interrupts on consoles so I can only assume that said interrupts show on the right side of the screen as well.

This exactly. Found that after finally making myself do the final mission. For some reason I felt like looking up the future of the galaxy, as if I needed more depression-ammo... Fun facts, anyway.

I should point out that on consoles that the right trigger is used for Renegade interrupts and that the prompts, I would assume, also show up on the right side.
On consoles the Renegade icon flashes on the right side of the screen? And you hit the right trigger?
Hmm... so it seems reversed on the consoles, or on the PC, depending on your native platform...

I am pretty sure that the Red/Blue conditioning is not backwards. Unless I'm backwards, too. Must run tests. (Tests finished) Ok, I'm not backwards, unless the tests are backwards...
