Without even watching the video I can guess that most of what he debunks are circumstantial at best and does not cover the several other main points of this theory lol. That's how the last several "Debunked" vids have been

This is pretty similar to my initial reactions. Good points about the "serene" expressions on the faces of the crewmates getting off the Normandy. I'm just quoting most of your post because I think it's really well written.Ivucci wrote...

The way they descend so peacefully and gracefully with that serene smile on their face, the paradise feel – totally inappropriate for the situation – Shepard potentially dead, billions dead, half of galaxy destroyed. My immediate thought was that the scene might not be real.
I simply don’t believe that all this is a result of poor writing, I don’t believe that Bioware left plot holes in their ending, I don’t believe it was a failed attempt at artistry – I believe we haven’t been told/shown everything. I’m not gonna speculate on why would Bioware play this highly complicated game with us, it does feel suspicious I have to admit!
I’m not angry, I don’t feel betrayed, I can’t even say if I like or dislike the ending (while completely loving the game in general) until (if?) I have more info – but damn yes I would definitely welcome some answers (and a closure and more time to say goodbye to the story, exactly).
Indoctrination theory makes sense to me, and many thanks for a great read. I won’t cling to it as a “solution”, I’m still in the processing phase. That's why I don't have any challenge or counter arguments, sorry.

Did anybody notice how EDI eyes match the Illusive Man's, Saren's and Shep's eyes on synthesis/control ending? You guys remember that theory with the three circles inside the eyes.
Just saw a close up of EDI in a video and her eyes look exactly like the Illusive Man. Is it because her body belonged to someone indoctrinated? Just wondering.....
I think the body was just built like that but you don't really see it until the ending because the bright green accents those features
