I didn't list everything in the video because nearly all of them are the subjective opinions of the creator. You can easily explain those the other way around.
Trees: I have an Xbox so its not simply print screen. But you can replay it, just run around a bit (before the beam hits you) and you can see all the trees. Even the smaller and bigger ones.
The easter egg is the breathing scene which is the only "real evidence" that there is something shaky going there.
Apart from that I love the indoctrination theory. Its a perfectly viable ending. But not a proven fact.
I am with you on this one. I love the theory and if it were true, it would certainly make a whole lot of sense but there is just NO evidence and hardly even any indication whatsoever to support it. Also some of the bits just don't really fit IMO. Part of TIM's dialogue is very specific and doesn't sound to me like it's some representation of an inner conflict within Sheps mind.
Also, if it were all about Shepard's mind and his indoctrination, all the CGI scenes that show stuff happening on the big scale (like the crucible docking at the citadel) don't really fit wither. They change the perspective away from Shep (especially since we hear Hacket talking to the fleet in the background). That would either be a bad move in the presentation or it's just real.
I know, all this is just as much conjecture, wild speculation and over-analyzing as the theory is in the first place but I think that actually is in favor of my arguments. If BW would have really thought it all out in such a convoluted way, I presume they would have gone that extra step as well.
Right, now, I see the theory as something we fans made up to make the original just hurt less and for what it's worth, it is good for that and I love it for that.
