Well if they think for a moment, if they killed Shepard the rest of the Allies/crew mates/present, and former squad mates , would fight even harder to attempt to avenge Shepard's death. You also have to think if the Reapers control the galaxy's greatest hero, then all the hope Shepard's allies had would be gone, and one by one they will be torn apart about Shepard's slowly raped body decay until Shepard is just a husk, or synthetic if you chose Synthesis.
As for why they dont just kill Shepard, I'll let another Jennifer Hale character explain why the Reapers want this one alive:

Expanding on this crazy theory of mine, remember what the jedi council said about the exile at the end of KotOR 2?
"Have you noticed that when you act, others follow? Those that travel with you, they follow you, without question. Without hesitation. Against their instincts, and sometimes against their sense."
The Exile was totally indoctrinating people.
Clearly he then rebuilt the destroyed Harbinger, uploaded his conciousness into the onboard computer, and spent the next few thousand years watching HK-47 run amok, and then saw the droids used in the Clone Wars.
Deciding that the galaxy he was in was unable to be saved, he ventured to a galaxy far far away, and found the Milky Way Galaxy. He sent welcome signals to all spacefaring life, asking them to board his ship, and while aboard, they were indoctrinated. He used them to start the first cycle, and millions of years later, here we are.
STILL MAKES MORE SENSE THAN THE CURRENT ENDINGS TOO <_<

People always mention how when Anderson gets shot, he's hit in the wrong side. No, he's not. Anderson is shot in his right side, which from where Shepard is standing is actually his left side. Shepard is seen holding his LEFT SIDE.
If Shepard was standing behind or beside Anderson, you'd see that.
Not to mention you can hear Shepard grunt when Anderson is shot too.

Noticed that there are Mass Relays that are dormant.
But Shepard has no knowledge of these as they aren't used and are powered down.
The only relays that are "destroyed" are the ones used in the games, which are the only o es Snepard has knowledge of.

I like the indoctrination theory. I missed quite a few of the clues during my playthrough, I chose the synthesise option. I'm not sure if I want to go back and replay the ending though. That kid only listed the options once and I'm not sure I even heard all of it, but at the time synthesise made sense to me. Also, I like the idea that my Shep was too indoctrinated to see that she was indoctrinated and made the wrong decision. If the indoctrination theory is correct, then congratulations to BioWare on indoctrinating me.

Alright, so as you can see, Anderson is grabbing what LOOKS like his right side, but is actually his left. The same left side Shepard can be seen favouring and bleeding later on.
