I have:
Females:
Ellen (After Ellen Ripley from Alien)
Alice (She's a renegade and I thought a dark version of Alice in Wonderland)
Alexandra (female variant of Alexander the Great)
Jane (I honestly like the name)
For guys:
John (I really like that name too)
Elliot (I think it's a sexy name, don't know why)
I have had these since ME1.

I tend to stick with John and Jane. Oddly enough, those were my grandparents' names. I do have a Colin , just because I've always liked that name, and one named after myself who'd my super meta play through character (gonna have to ME2 over with him now), and a FemShep named Isabelle. Again, no real reason. I just like the name.

I named my FemShep after my wife. and now that FemShep is dead or almost-dead. Her name was Janet.
Likewise, my wife named her ManShep after my name. He is also dead or almost-dead. His name was Spencer.

I love naming characters. |D
So I have Sylar Shepard, male paragon infiltrator who's still aaaall the way back in the first game because when I first started playing, I lost interest while on the citadel and overwhelmed with side-missions. Quit, then when I came back I started...
Cecilia Shepard, female renegon adept, who has journeyed all the way from game one, forever loyal to Liara, and is now nearing the end of ME3. I kind of consider her my "canon" Shep. Before she was through ME1, though, I jumped to ME2 to see if I liked it any better than the first and could use it--assuming it was similar but not identical--to get myself used to the playstyles, so I started a new game there...
Caroline Shepard, female renegade infiltrator, totally rocked ME2 despite terrible decisions being auto-filled in for her unplayed ME1 background. Loves Garrus, but while playing I actually fell in love with Legion, so I left this Shep to Garrus and started...
Sara Shepard, female paragon Sentinel/Engineer (ME2 and 3, respectively), my me-shep who romanced no one (except Kelly because fish) because I was pretending she'd fallen hopelessly for Legion. I filled in her ME1 background with Gibbed's Save Editor, and started her in ME2.
There are others I'd like to start--renegade manshep, another paragon for Talimancing (Sylar wouldn't be compatible with her, according to my head canon), maybe a Shep for Thane, etc. But I've got my hands full with these. xD

All my Shepards are female.
Sulian - According to this one Welsh names site I came across, it means 'born of the sun'. No idea how genuine the information is, but it fits my Sentinel just great.
Juno - 'Queen of the heavens' according to behindthename.com. I've always had a thing for names ending in an 'o'.
Demeter - 'Earth mother' according to behindthename.com. I was looking for a name that reflected her drive to protect her people no matter the cost or consequences - found Demeter rather suiting.
Cuinn - Means both 'leader' and 'wise', according to this site. Even though it's apparently a boy's name, I quite like it on a girl as well.

Myddine (mi-deen). Bastardized version of the welsh word for army/battalion. LIked the way it sounded.

My main female Shepard is named Vala, because when I first created her back in ME1 I had a tendency to name my female characters in Bioware games after characters Claudia Black plays, in honour of the great Aeryn Sun from Farscape.
My main male Shepard, on the other hand, is named Jack; because so many awesome action heroes are named Jack.
