I'd have liked ME3 better if the TIM Husk was kept as the final boss. All the while you'd get the final boss theme from Duke Nukem 3D playing:
Then Shepard and Anderson do a bro fist and take on Harbinger in the same reused cave from DA2. Harbinger uses MKIII Shao Kahn taunts during the fight and then he and all thre Reapers blow up and everything is okay. Shepard reunites with the Normandy crew and they all get wasted in Illium since it's not a video game without a dance party ending (Jet Force Gemini, Syphon Filter, Deus Ex).

The game should have ended with a massive Boss fight with him(possibly going inside him) with assistance of the all fleets firing at once with the laser again and maybe have all your teammates fight with you(obviously the others would just be AI), including the surviving teammates from ME and ME2. Then, you go into the beam alone, telling everyone to get clear and retreat or something. And then, deal with Illusive man . Then you sit down with Anderson and watch the Crucible/Catalyst and the fleets wipe out the remaining reapers.

The Illusive Man is either shot and killed or commits suicide like it is in-game. Though a mortal enemy, he leaves behind a Cerberus anti-reaper weapon to Shepard for the sake of humanity before he dies. But then Harbinger takes control of the Illusive Man's corpse (much like Saren's fate) to keep Shepard from opening the citadel. Shepard and Anderson (once again, a squad member) defeat the Illusive Man for the last time, but Anderson is mortally wounded (a paragon interrupt will drain Shepard's shields instead, but leave Anderson unharmed). Harbinger also avoids Sovereign's mistake by releasing control at the last moment before Illusive Man's reanimated form is defeated. Shepard opens the citadel, the crucible moves in to dock with it, and begins charging. Harbinger and the rest of the reapers then begins to move toward the citadel to destroy the crucible and even the citadel itself, if need be.
Shepard's two companions finally make it to the citadel. While the combined fleet sets up a perimeter around the citadel to defend it, Harbinger alone manages to break through. Shepard and the two companions then fight head-to-head against Harbinger itself (final boss fight). The Illusive Man's weapon isn't enough to destroy a full-sized reaper, but is capable of damaging and slowing it down. Shepard uses this to delay Harbinger from destroying the crucible.
Harbinger boss fight summary: Harbinger continuously attempts to destroy the crucible with a single, ultra-powerful blast. This has a slow charging time. If charge bar is allowed to reach full, it's game over. The crucible has an even slower charge rate (roughly 1/4 or 1/3 of Harbinger's). Once it reaches full, you win. The Cerberus weapon can interrupt Harbinger, but it also has a charge time, and any damage taken by Shepard interrupts the weapon. Harbinger launches small fighters to harass Shepard, which must be destroyed. It also periodically blasts Shepard with a powerful laser cannon (drains shields from full to zero with a single hit, kills instantly if full health, but no shields) which the Commander must dodge. The fight area also grows progressively smaller, as Harbinger periodically destroys parts of the platform Shepard is standing on. Husks and other reaper minions also attack, and a mortally wounded Anderson also aids in the team's defense, expiring during the fight (if the paragon interrupt was chosen earlier, Anderson starts out unhurt, but is mortally wounded during this fight). When the crucible bar reaches full...
Back to cinematic: Harbinger readies one final shot at the crucible, while Shepard dashes back toward the control panel to fire it. The two squad members are still fighting, and do not notice a banshee lining up a shot on Shepard. If Anderson is alive, he notices this, and launches himself at the incoming blast and intercepts it with the last of his strength. Shepard calls out to him, but with his dying breath, he urges the Commander to go on. If Anderson is dead, Shepard is hit by the blast, but makes it to the controls anyway. However, in this case, the Commander is guaranteed to perish at the end scene. Either way, Shepard reaches the controls, the crucible fires, and all the reapers are destroyed. Harbinger goes up in a massive explosion that kills either Shepard and the two companions, just Shepard, or no one, depending on war readiness and choices made.

There should have been more than 3 endings. Different outcomes. One or two good ones. The endings allready in the game could stay there. Got no problem with it, as long as they arn`t the only outcomes.

Here's something I feel would be a half decent ending:
Shepard is given the 3 choices by the catalyst. If no choice is made quick enough Shepard passes out from loss of blood. From there your 2 squadmates that you chose to come with you show up and bring you and Anderson (alive or dead) back to the Normandy.
TIM's body remains on the Citadel, and taken over by Harbinger. Harbinger questions why he must listen to the Catalyst, and goes on to take control of the other reapers (the mass relays don't get destroyed since Harbinger could simply be more powerful than the Catalyst predicted) and becomes the new Catalyst.
When you wake up (Length of you being out depending if you got the medical supplies for Chakwas) you learn that the Crucible didn't work, and Earth has either been saved (well under less Reaper control at least), evacuated, or destroyed depending on your EMS score. You then go on a mission to take back the Citadel and defeat Harbinger thus destroying the Reapers.
The mission ends with a battle between you and Super-Husk TIM/Harbinger. The battle ends with Harbinger dead, and the reapers going offline do to Harbinger's death, and depending on the choices you made and your EMS score Shepard lives or dies. The galaxy goes back to how it was like before the events of ME1, but is changed by the choices you've made.
This was thought of on the spot so forgive me if it has a few flaws.
